Linking Representations with Multimodal Contrastive Learning

Many applications require grouping instances contained in diverse document datasets into classes. Most widely used methods do not employ deep learning and do not exploit the inherently multimodal nature of documents. Notably, record linkage is typically conceptualized as a string-matching problem. This study develops CLIPPINGS, (Contrastively Linking Pooled Pre-trained Embeddings), a multimodal framework for record linkage. CLIPPINGS employs end-to-end training of symmetric vision and language bi-encoders, aligned through contrastive language-image pre-training, to learn a metric space where the pooled image-text representation for a given instance is close to representations in the same class and distant from representations in different classes. At inference time, instances can be linked by retrieving their nearest neighbor from an offline exemplar embedding index or by clustering their representations. The study examines two challenging applications: constructing comprehensive supply chains for mid-20th century Japan through linking firm level financial records - with each firm name represented by its crop in the document image and the corresponding OCR - and detecting which image-caption pairs in a massive corpus of historical U.S. newspapers came from the same underlying photo wire source. CLIPPINGS outperforms widely used string matching methods by a wide margin and also outperforms unimodal methods. Moreover, a purely self-supervised model trained on only image-OCR pairs also outperforms popular string-matching methods without requiring any labels.

LinkAlign: Scalable Schema Linking for Real-World Large-Scale Multi-Database Text-to-SQL

Schema linking is a critical bottleneck in applying existing Text-to-SQL models to real-world, large-scale, multi-database environments. Through error analysis, we identify two major challenges in schema linking: (1) Database Retrieval: accurately selecting the target database from a large schema pool, while effectively filtering out irrelevant ones; and (2) Schema Item Grounding: precisely identifying the relevant tables and columns within complex and often redundant schemas for SQL generation. Based on these, we introduce LinkAlign, a novel framework tailored for large-scale databases with thousands of fields. LinkAlign comprises three key steps: multi-round semantic enhanced retrieval and irrelevant information isolation for Challenge 1, and schema extraction enhancement for Challenge 2. Each stage supports both Agent and Pipeline execution modes, enabling balancing efficiency and performance via modular design. To enable more realistic evaluation, we construct AmbiDB, a synthetic dataset designed to reflect the ambiguity of real-world schema linking. Experiments on widely-used Text-to-SQL benchmarks demonstrate that LinkAlign consistently outperforms existing baselines on all schema linking metrics. Notably, it improves the overall Text-to-SQL pipeline and achieves a new state-of-the-art score of 33.09% on the Spider 2.0-Lite benchmark using only open-source LLMs, ranking first on the leaderboard at the time of submission. Reverse Region-to-Entity Annotation for Pixel-Level Visual Entity Linking

Visual Entity Linking (VEL) is a crucial task for achieving fine-grained visual understanding, matching objects within images (visual mentions) to entities in a knowledge base. Previous VEL tasks rely on textual inputs, but writing queries for complex scenes can be challenging. Visual inputs like clicks or bounding boxes offer a more convenient alternative. Therefore, we propose a new task, Pixel-Level Visual Entity Linking (PL-VEL), which uses pixel masks from visual inputs to refer to objects, supplementing reference methods for VEL. To facilitate research on this task, we have constructed the MaskOVEN-Wiki dataset through an entirely automatic reverse region-entity annotation framework. This dataset contains over 5 million annotations aligning pixel-level regions with entity-level labels, which will advance visual understanding towards fine-grained. Moreover, as pixel masks correspond to semantic regions in an image, we enhance previous patch-interacted attention with region-interacted attention by a visual semantic tokenization approach. Manual evaluation results indicate that the reverse annotation framework achieved a 94.8% annotation success rate. Experimental results show that models trained on this dataset improved accuracy by 18 points compared to zero-shot models. Additionally, the semantic tokenization method achieved a 5-point accuracy improvement over the trained baseline.

Knowledge-Rich Self-Supervision for Biomedical Entity Linking

Entity linking faces significant challenges such as prolific variations and prevalent ambiguities, especially in high-value domains with myriad entities. Standard classification approaches suffer from the annotation bottleneck and cannot effectively handle unseen entities. Zero-shot entity linking has emerged as a promising direction for generalizing to new entities, but it still requires example gold entity mentions during training and canonical descriptions for all entities, both of which are rarely available outside of Wikipedia. In this paper, we explore Knowledge-RIch Self-Supervision (tt KRISS) for biomedical entity linking, by leveraging readily available domain knowledge. In training, it generates self-supervised mention examples on unlabeled text using a domain ontology and trains a contextual encoder using contrastive learning. For inference, it samples self-supervised mentions as prototypes for each entity and conducts linking by mapping the test mention to the most similar prototype. Our approach can easily incorporate entity descriptions and gold mention labels if available. We conducted extensive experiments on seven standard datasets spanning biomedical literature and clinical notes. Without using any labeled information, our method produces tt KRISSBERT, a universal entity linker for four million UMLS entities that attains new state of the art, outperforming prior self-supervised methods by as much as 20 absolute points in accuracy.

Towards Deep Semantic Analysis Of Hashtags

Hashtags are semantico-syntactic constructs used across various social networking and microblogging platforms to enable users to start a topic specific discussion or classify a post into a desired category. Segmenting and linking the entities present within the hashtags could therefore help in better understanding and extraction of information shared across the social media. However, due to lack of space delimiters in the hashtags (e.g #nsavssnowden), the segmentation of hashtags into constituent entities ("NSA" and "Edward Snowden" in this case) is not a trivial task. Most of the current state-of-the-art social media analytics systems like Sentiment Analysis and Entity Linking tend to either ignore hashtags, or treat them as a single word. In this paper, we present a context aware approach to segment and link entities in the hashtags to a knowledge base (KB) entry, based on the context within the tweet. Our approach segments and links the entities in hashtags such that the coherence between hashtag semantics and the tweet is maximized. To the best of our knowledge, no existing study addresses the issue of linking entities in hashtags for extracting semantic information. We evaluate our method on two different datasets, and demonstrate the effectiveness of our technique in improving the overall entity linking in tweets via additional semantic information provided by segmenting and linking entities in a hashtag.

Unified Multi-Modal Interleaved Document Representation for Information Retrieval

Information Retrieval (IR) methods aim to identify relevant documents in response to a given query, which have gained remarkable attention due to their successful application in various natural language tasks. However, existing approaches typically consider only the textual information within the documents, which overlooks the fact that documents can contain multiple modalities, including texts, images, and tables. Further, they often segment each long document into multiple discrete passages for embedding, preventing them from capturing the overall document context and interactions between paragraphs. We argue that these two limitations lead to suboptimal document representations for retrieval. In this work, to address them, we aim to produce more comprehensive and nuanced document representations by holistically embedding documents interleaved with different modalities. Specifically, we achieve this by leveraging the capability of recent vision-language models that enable the processing and integration of text, images, and tables into a unified format and representation. Moreover, to mitigate the information loss from segmenting documents into passages, instead of representing and retrieving passages individually, we further merge the representations of segmented passages into one single document representation, while we additionally introduce a reranking strategy to decouple and identify the relevant passage within the document if necessary. Then, through extensive experiments on diverse information retrieval scenarios considering both the textual and multimodal queries, we show that our approach substantially outperforms relevant baselines, thanks to the consideration of the multimodal information interleaved within the documents in a unified way.

Hybrid Global-Local Representation with Augmented Spatial Guidance for Zero-Shot Referring Image Segmentation

Recent advances in zero-shot referring image segmentation (RIS), driven by models such as the Segment Anything Model (SAM) and CLIP, have made substantial progress in aligning visual and textual information. Despite these successes, the extraction of precise and high-quality mask region representations remains a critical challenge, limiting the full potential of RIS tasks. In this paper, we introduce a training-free, hybrid global-local feature extraction approach that integrates detailed mask-specific features with contextual information from the surrounding area, enhancing mask region representation. To further strengthen alignment between mask regions and referring expressions, we propose a spatial guidance augmentation strategy that improves spatial coherence, which is essential for accurately localizing described areas. By incorporating multiple spatial cues, this approach facilitates more robust and precise referring segmentation. Extensive experiments on standard RIS benchmarks demonstrate that our method significantly outperforms existing zero-shot RIS models, achieving substantial performance gains. We believe our approach advances RIS tasks and establishes a versatile framework for region-text alignment, offering broader implications for cross-modal understanding and interaction. Harnessing Vision Foundation Models for High-Performance, Training-Free Open Vocabulary Segmentation

While Contrastive Language-Image Pre-training (CLIP) has advanced open-vocabulary predictions, its performance on semantic segmentation remains suboptimal. This shortfall primarily stems from its spatial-invariant semantic features and constrained resolution. While previous adaptations addressed spatial invariance semantic by modifying the self-attention in CLIP's image encoder, the issue of limited resolution remains unexplored. Different from previous segment-then-splice methods that segment sub-images via a sliding window and splice the results, we introduce a splice-then-segment paradigm that incorporates Segment-Anything Model (SAM) to tackle the resolution issue since SAM excels at extracting fine-grained semantic correlations from high-resolution images. Specifically, we introduce Trident, a training-free framework that first splices features extracted by CLIP and DINO from sub-images, then leverages SAM's encoder to create a correlation matrix for global aggregation, enabling a broadened receptive field for effective segmentation. Besides, we propose a refinement strategy for CLIP's coarse segmentation outputs by transforming them into prompts for SAM, further enhancing the segmentation performance. Trident achieves a significant improvement in the mIoU across eight benchmarks compared with the current SOTA, increasing from 44.4 to 48.6.Code is available at https://github.com/YuHengsss/Trident.

Multi-level Matching Network for Multimodal Entity Linking

Multimodal entity linking (MEL) aims to link ambiguous mentions within multimodal contexts to corresponding entities in a multimodal knowledge base. Most existing approaches to MEL are based on representation learning or vision-and-language pre-training mechanisms for exploring the complementary effect among multiple modalities. However, these methods suffer from two limitations. On the one hand, they overlook the possibility of considering negative samples from the same modality. On the other hand, they lack mechanisms to capture bidirectional cross-modal interaction. To address these issues, we propose a Multi-level Matching network for Multimodal Entity Linking (M3EL). Specifically, M3EL is composed of three different modules: (i) a Multimodal Feature Extraction module, which extracts modality-specific representations with a multimodal encoder and introduces an intra-modal contrastive learning sub-module to obtain better discriminative embeddings based on uni-modal differences; (ii) an Intra-modal Matching Network module, which contains two levels of matching granularity: Coarse-grained Global-to-Global and Fine-grained Global-to-Local, to achieve local and global level intra-modal interaction; (iii) a Cross-modal Matching Network module, which applies bidirectional strategies, Textual-to-Visual and Visual-to-Textual matching, to implement bidirectional cross-modal interaction. Extensive experiments conducted on WikiMEL, RichpediaMEL, and WikiDiverse datasets demonstrate the outstanding performance of M3EL when compared to the state-of-the-art baselines.

LESS: Label-Efficient and Single-Stage Referring 3D Segmentation

Referring 3D Segmentation is a visual-language task that segments all points of the specified object from a 3D point cloud described by a sentence of query. Previous works perform a two-stage paradigm, first conducting language-agnostic instance segmentation then matching with given text query. However, the semantic concepts from text query and visual cues are separately interacted during the training, and both instance and semantic labels for each object are required, which is time consuming and human-labor intensive. To mitigate these issues, we propose a novel Referring 3D Segmentation pipeline, Label-Efficient and Single-Stage, dubbed LESS, which is only under the supervision of efficient binary mask. Specifically, we design a Point-Word Cross-Modal Alignment module for aligning the fine-grained features of points and textual embedding. Query Mask Predictor module and Query-Sentence Alignment module are introduced for coarse-grained alignment between masks and query. Furthermore, we propose an area regularization loss, which coarsely reduces irrelevant background predictions on a large scale. Besides, a point-to-point contrastive loss is proposed concentrating on distinguishing points with subtly similar features. Through extensive experiments, we achieve state-of-the-art performance on ScanRefer dataset by surpassing the previous methods about 3.7% mIoU using only binary labels. LinkTransformer: A Unified Package for Record Linkage with Transformer Language Models

Linking information across sources is fundamental to a variety of analyses in social science, business, and government. While large language models (LLMs) offer enormous promise for improving record linkage in noisy datasets, in many domains approximate string matching packages in popular softwares such as R and Stata remain predominant. These packages have clean, simple interfaces and can be easily extended to a diversity of languages. Our open-source package LinkTransformer aims to extend the familiarity and ease-of-use of popular string matching methods to deep learning. It is a general purpose package for record linkage with transformer LLMs that treats record linkage as a text retrieval problem. At its core is an off-the-shelf toolkit for applying transformer models to record linkage with four lines of code. LinkTransformer contains a rich repository of pre-trained transformer semantic similarity models for multiple languages and supports easy integration of any transformer language model from Hugging Face or OpenAI. It supports standard functionality such as blocking and linking on multiple noisy fields. LinkTransformer APIs also perform other common text data processing tasks, e.g., aggregation, noisy de-duplication, and translation-free cross-lingual linkage. Importantly, LinkTransformer also contains comprehensive tools for efficient model tuning, to facilitate different levels of customization when off-the-shelf models do not provide the required accuracy. Finally, to promote reusability, reproducibility, and extensibility, LinkTransformer makes it easy for users to contribute their custom-trained models to its model hub. By combining transformer language models with intuitive APIs that will be familiar to many users of popular string matching packages, LinkTransformer aims to democratize the benefits of LLMs among those who may be less familiar with deep learning frameworks.

Exploring Optimal Transport-Based Multi-Grained Alignments for Text-Molecule Retrieval

The field of bioinformatics has seen significant progress, making the cross-modal text-molecule retrieval task increasingly vital. This task focuses on accurately retrieving molecule structures based on textual descriptions, by effectively aligning textual descriptions and molecules to assist researchers in identifying suitable molecular candidates. However, many existing approaches overlook the details inherent in molecule sub-structures. In this work, we introduce the Optimal TRansport-based Multi-grained Alignments model (ORMA), a novel approach that facilitates multi-grained alignments between textual descriptions and molecules. Our model features a text encoder and a molecule encoder. The text encoder processes textual descriptions to generate both token-level and sentence-level representations, while molecules are modeled as hierarchical heterogeneous graphs, encompassing atom, motif, and molecule nodes to extract representations at these three levels. A key innovation in ORMA is the application of Optimal Transport (OT) to align tokens with motifs, creating multi-token representations that integrate multiple token alignments with their corresponding motifs. Additionally, we employ contrastive learning to refine cross-modal alignments at three distinct scales: token-atom, multitoken-motif, and sentence-molecule, ensuring that the similarities between correctly matched text-molecule pairs are maximized while those of unmatched pairs are minimized. To our knowledge, this is the first attempt to explore alignments at both the motif and multi-token levels. Experimental results on the ChEBI-20 and PCdes datasets demonstrate that ORMA significantly outperforms existing state-of-the-art (SOTA) models.

Memory in Large Language Models: Mechanisms, Evaluation and Evolution

Under a unified operational definition, we define LLM memory as a persistent state written during pretraining, finetuning, or inference that can later be addressed and that stably influences outputs. We propose a four-part taxonomy (parametric, contextual, external, procedural/episodic) and a memory quadruple (location, persistence, write/access path, controllability). We link mechanism, evaluation, and governance via the chain write -> read -> inhibit/update. To avoid distorted comparisons across heterogeneous setups, we adopt a three-setting protocol (parametric only, offline retrieval, online retrieval) that decouples capability from information availability on the same data and timeline. On this basis we build a layered evaluation: parametric (closed-book recall, edit differential, memorization/privacy), contextual (position curves and the mid-sequence drop), external (answer correctness vs snippet attribution/faithfulness), and procedural/episodic (cross-session consistency and timeline replay, E MARS+). The framework integrates temporal governance and leakage auditing (freshness hits, outdated answers, refusal slices) and uncertainty reporting via inter-rater agreement plus paired tests with multiple-comparison correction. For updating and forgetting, we present DMM Gov: coordinating DAPT/TAPT, PEFT, model editing (ROME, MEND, MEMIT, SERAC), and RAG to form an auditable loop covering admission thresholds, rollout, monitoring, rollback, and change audits, with specs for timeliness, conflict handling, and long-horizon consistency. Finally, we give four testable propositions: minimum identifiability; a minimal evaluation card; causally constrained editing with verifiable forgetting; and when retrieval with small-window replay outperforms ultra-long-context reading. This yields a reproducible, comparable, and governable coordinate system for research and deployment.

RSRefSeg 2: Decoupling Referring Remote Sensing Image Segmentation with Foundation Models

Referring Remote Sensing Image Segmentation provides a flexible and fine-grained framework for remote sensing scene analysis via vision-language collaborative interpretation. Current approaches predominantly utilize a three-stage pipeline encompassing dual-modal encoding, cross-modal interaction, and pixel decoding. These methods demonstrate significant limitations in managing complex semantic relationships and achieving precise cross-modal alignment, largely due to their coupled processing mechanism that conflates target localization with boundary delineation. This architectural coupling amplifies error propagation under semantic ambiguity while restricting model generalizability and interpretability. To address these issues, we propose RSRefSeg 2, a decoupling paradigm that reformulates the conventional workflow into a collaborative dual-stage framework: coarse localization followed by fine segmentation. RSRefSeg 2 integrates CLIP's cross-modal alignment strength with SAM's segmentation generalizability through strategic foundation model collaboration. Specifically, CLIP is employed as the dual-modal encoder to activate target features within its pre-aligned semantic space and generate localization prompts. To mitigate CLIP's misactivation challenges in multi-entity scenarios described by referring texts, a cascaded second-order prompter is devised, which enhances precision through implicit reasoning via decomposition of text embeddings into complementary semantic subspaces. These optimized semantic prompts subsequently direct the SAM to generate pixel-level refined masks, thereby completing the semantic transmission pipeline. Extensive experiments (RefSegRS, RRSIS-D, and RISBench) demonstrate that RSRefSeg 2 surpasses contemporary methods in segmentation accuracy (+~3% gIoU) and complex semantic interpretation. ELLA: Equip Diffusion Models with LLM for Enhanced Semantic Alignment

Diffusion models have demonstrated remarkable performance in the domain of text-to-image generation. However, most widely used models still employ CLIP as their text encoder, which constrains their ability to comprehend dense prompts, encompassing multiple objects, detailed attributes, complex relationships, long-text alignment, etc. In this paper, we introduce an Efficient Large Language Model Adapter, termed ELLA, which equips text-to-image diffusion models with powerful Large Language Models (LLM) to enhance text alignment without training of either U-Net or LLM. To seamlessly bridge two pre-trained models, we investigate a range of semantic alignment connector designs and propose a novel module, the Timestep-Aware Semantic Connector (TSC), which dynamically extracts timestep-dependent conditions from LLM. Our approach adapts semantic features at different stages of the denoising process, assisting diffusion models in interpreting lengthy and intricate prompts over sampling timesteps. Additionally, ELLA can be readily incorporated with community models and tools to improve their prompt-following capabilities. To assess text-to-image models in dense prompt following, we introduce Dense Prompt Graph Benchmark (DPG-Bench), a challenging benchmark consisting of 1K dense prompts. Extensive experiments demonstrate the superiority of ELLA in dense prompt following compared to state-of-the-art methods, particularly in multiple object compositions involving diverse attributes and relationships.

Science Hierarchography: Hierarchical Organization of Science Literature

Scientific knowledge is growing rapidly, making it challenging to track progress and high-level conceptual links across broad disciplines. While existing tools like citation networks and search engines make it easy to access a few related papers, they fundamentally lack the flexible abstraction needed to represent the density of activity in various scientific subfields. We motivate SCIENCE HIERARCHOGRAPHY, the goal of organizing scientific literature into a high-quality hierarchical structure that allows for the categorization of scientific work across varying levels of abstraction, from very broad fields to very specific studies. Such a representation can provide insights into which fields are well-explored and which are under-explored. To achieve the goals of SCIENCE HIERARCHOGRAPHY, we develop a range of algorithms. Our primary approach combines fast embedding-based clustering with LLM-based prompting to balance the computational efficiency of embedding methods with the semantic precision offered by LLM prompting. We demonstrate that this approach offers the best trade-off between quality and speed compared to methods that heavily rely on LLM prompting, such as iterative tree construction with LLMs. To better reflect the interdisciplinary and multifaceted nature of research papers, our hierarchy captures multiple dimensions of categorization beyond simple topic labels. We evaluate the utility of our framework by assessing how effectively an LLM-based agent can locate target papers using the hierarchy. Results show that this structured approach enhances interpretability, supports trend discovery, and offers an alternative pathway for exploring scientific literature beyond traditional search methods. ProteinRPN: Towards Accurate Protein Function Prediction with Graph-Based Region Proposals

Protein function prediction is a crucial task in bioinformatics, with significant implications for understanding biological processes and disease mechanisms. While the relationship between sequence and function has been extensively explored, translating protein structure to function continues to present substantial challenges. Various models, particularly, CNN and graph-based deep learning approaches that integrate structural and functional data, have been proposed to address these challenges. However, these methods often fall short in elucidating the functional significance of key residues essential for protein functionality, as they predominantly adopt a retrospective perspective, leading to suboptimal performance. Inspired by region proposal networks in computer vision, we introduce the Protein Region Proposal Network (ProteinRPN) for accurate protein function prediction. Specifically, the region proposal module component of ProteinRPN identifies potential functional regions (anchors) which are refined through the hierarchy-aware node drop pooling layer favoring nodes with defined secondary structures and spatial proximity. The representations of the predicted functional nodes are enriched using attention mechanisms and subsequently fed into a Graph Multiset Transformer, which is trained with supervised contrastive (SupCon) and InfoNCE losses on perturbed protein structures. Our model demonstrates significant improvements in predicting Gene Ontology (GO) terms, effectively localizing functional residues within protein structures. The proposed framework provides a robust, scalable solution for protein function annotation, advancing the understanding of protein structure-function relationships in computational biology.

MechGPT, a language-based strategy for mechanics and materials modeling that connects knowledge across scales, disciplines and modalities

For centuries, researchers have sought out ways to connect disparate areas of knowledge. While early scholars (Galileo, da Vinci, etc.) were experts across fields, specialization has taken hold later. With the advent of Artificial Intelligence, we can now explore relationships across areas (e.g., mechanics-biology) or disparate domains (e.g., failure mechanics-art). To achieve this, we use a fine-tuned Large Language Model (LLM), here for a subset of knowledge in multiscale materials failure. The approach includes the use of a general-purpose LLM to distill question-answer pairs from raw sources followed by LLM fine-tuning. The resulting MechGPT LLM foundation model is used in a series of computational experiments to explore its capacity for knowledge retrieval, various language tasks, hypothesis generation, and connecting knowledge across disparate areas. While the model has some ability to recall knowledge from training, we find that LLMs are particularly useful to extract structural insights through Ontological Knowledge Graphs. These interpretable graph structures provide explanatory insights, frameworks for new research questions, and visual representations of knowledge that also can be used in retrieval-augmented generation. Three versions of MechGPT are discussed, featuring different sizes from 13 billion to 70 billion parameters, and reaching context lengths of more than 10,000 tokens. This provides ample capacity for sophisticated retrieval augmented strategies, as well as agent-based modeling where multiple LLMs interact collaboratively and/or adversarially, the incorporation of new data from the literature or web searches, as well as multimodality.

Kuaipedia: a Large-scale Multi-modal Short-video Encyclopedia

Online encyclopedias, such as Wikipedia, have been well-developed and researched in the last two decades. One can find any attributes or other information of a wiki item on a wiki page edited by a community of volunteers. However, the traditional text, images and tables can hardly express some aspects of an wiki item. For example, when we talk about ``Shiba Inu'', one may care more about ``How to feed it'' or ``How to train it not to protect its food''. Currently, short-video platforms have become a hallmark in the online world. Whether you're on TikTok, Instagram, Kuaishou, or YouTube Shorts, short-video apps have changed how we consume and create content today. Except for producing short videos for entertainment, we can find more and more authors sharing insightful knowledge widely across all walks of life. These short videos, which we call knowledge videos, can easily express any aspects (e.g. hair or how-to-feed) consumers want to know about an item (e.g. Shiba Inu), and they can be systematically analyzed and organized like an online encyclopedia. In this paper, we propose Kuaipedia, a large-scale multi-modal encyclopedia consisting of items, aspects, and short videos lined to them, which was extracted from billions of videos of Kuaishou (Kwai), a well-known short-video platform in China. We first collected items from multiple sources and mined user-centered aspects from millions of users' queries to build an item-aspect tree. Then we propose a new task called ``multi-modal item-aspect linking'' as an expansion of ``entity linking'' to link short videos into item-aspect pairs and build the whole short-video encyclopedia. Intrinsic evaluations show that our encyclopedia is of large scale and highly accurate. We also conduct sufficient extrinsic experiments to show how Kuaipedia can help fundamental applications such as entity typing and entity linking.

SqueezeSAM: User friendly mobile interactive segmentation

Segment Anything Model (SAM) is a foundation model for interactive segmentation, and it has catalyzed major advances in generative AI, computational photography, and medical imaging. This model takes in an arbitrary user input and provides segmentation masks of the corresponding objects. It is our goal to develop a version of SAM that is appropriate for use in a photography app. The original SAM model has a few challenges in this setting. First, original SAM a 600 million parameter based on ViT-H, and its high computational cost and large model size that are not suitable for todays mobile hardware. We address this by proposing the SqueezeSAM model architecture, which is 50x faster and 100x smaller than SAM. Next, when a user takes a photo on their phone, it might not occur to them to click on the image and get a mask. Our solution is to use salient object detection to generate the first few clicks. This produces an initial segmentation mask that the user can interactively edit. Finally, when a user clicks on an object, they typically expect all related pieces of the object to be segmented. For instance, if a user clicks on a person t-shirt in a photo, they expect the whole person to be segmented, but SAM typically segments just the t-shirt. We address this with a new data augmentation scheme, and the end result is that if the user clicks on a person holding a basketball, the person and the basketball are all segmented together.

Revisit Anything: Visual Place Recognition via Image Segment Retrieval

Accurately recognizing a revisited place is crucial for embodied agents to localize and navigate. This requires visual representations to be distinct, despite strong variations in camera viewpoint and scene appearance. Existing visual place recognition pipelines encode the "whole" image and search for matches. This poses a fundamental challenge in matching two images of the same place captured from different camera viewpoints: "the similarity of what overlaps can be dominated by the dissimilarity of what does not overlap". We address this by encoding and searching for "image segments" instead of the whole images. We propose to use open-set image segmentation to decompose an image into `meaningful' entities (i.e., things and stuff). This enables us to create a novel image representation as a collection of multiple overlapping subgraphs connecting a segment with its neighboring segments, dubbed SuperSegment. Furthermore, to efficiently encode these SuperSegments into compact vector representations, we propose a novel factorized representation of feature aggregation. We show that retrieving these partial representations leads to significantly higher recognition recall than the typical whole image based retrieval. Our segments-based approach, dubbed SegVLAD, sets a new state-of-the-art in place recognition on a diverse selection of benchmark datasets, while being applicable to both generic and task-specialized image encoders. Finally, we demonstrate the potential of our method to ``revisit anything'' by evaluating our method on an object instance retrieval task, which bridges the two disparate areas of research: visual place recognition and object-goal navigation, through their common aim of recognizing goal objects specific to a place. Eigen-1: Adaptive Multi-Agent Refinement with Monitor-Based RAG for Scientific Reasoning

Large language models (LLMs) have recently shown strong progress on scientific reasoning, yet two major bottlenecks remain. First, explicit retrieval fragments reasoning, imposing a hidden "tool tax" of extra tokens and steps. Second, multi-agent pipelines often dilute strong solutions by averaging across all candidates. We address these challenges with a unified framework that combines implicit retrieval and structured collaboration. At its foundation, a Monitor-based retrieval module operates at the token level, integrating external knowledge with minimal disruption to reasoning. On top of this substrate, Hierarchical Solution Refinement (HSR) iteratively designates each candidate as an anchor to be repaired by its peers, while Quality-Aware Iterative Reasoning (QAIR) adapts refinement to solution quality. On Humanity's Last Exam (HLE) Bio/Chem Gold, our framework achieves 48.3\% accuracy -- the highest reported to date, surpassing the strongest agent baseline by 13.4 points and leading frontier LLMs by up to 18.1 points, while simultaneously reducing token usage by 53.5\% and agent steps by 43.7\%. Results on SuperGPQA and TRQA confirm robustness across domains. Error analysis shows that reasoning failures and knowledge gaps co-occur in over 85\% of cases, while diversity analysis reveals a clear dichotomy: retrieval tasks benefit from solution variety, whereas reasoning tasks favor consensus. Together, these findings demonstrate how implicit augmentation and structured refinement overcome the inefficiencies of explicit tool use and uniform aggregation. LeanRAG: Knowledge-Graph-Based Generation with Semantic Aggregation and Hierarchical Retrieval

Retrieval-Augmented Generation (RAG) plays a crucial role in grounding Large Language Models by leveraging external knowledge, whereas the effectiveness is often compromised by the retrieval of contextually flawed or incomplete information. To address this, knowledge graph-based RAG methods have evolved towards hierarchical structures, organizing knowledge into multi-level summaries. However, these approaches still suffer from two critical, unaddressed challenges: high-level conceptual summaries exist as disconnected ``semantic islands'', lacking the explicit relations needed for cross-community reasoning; and the retrieval process itself remains structurally unaware, often degenerating into an inefficient flat search that fails to exploit the graph's rich topology. To overcome these limitations, we introduce LeanRAG, a framework that features a deeply collaborative design combining knowledge aggregation and retrieval strategies. LeanRAG first employs a novel semantic aggregation algorithm that forms entity clusters and constructs new explicit relations among aggregation-level summaries, creating a fully navigable semantic network. Then, a bottom-up, structure-guided retrieval strategy anchors queries to the most relevant fine-grained entities and then systematically traverses the graph's semantic pathways to gather concise yet contextually comprehensive evidence sets. The LeanRAG can mitigate the substantial overhead associated with path retrieval on graphs and minimizes redundant information retrieval. Extensive experiments on four challenging QA benchmarks with different domains demonstrate that LeanRAG significantly outperforming existing methods in response quality while reducing 46\% retrieval redundancy. Deep Boosting Learning: A Brand-new Cooperative Approach for Image-Text Matching

Image-text matching remains a challenging task due to heterogeneous semantic diversity across modalities and insufficient distance separability within triplets. Different from previous approaches focusing on enhancing multi-modal representations or exploiting cross-modal correspondence for more accurate retrieval, in this paper we aim to leverage the knowledge transfer between peer branches in a boosting manner to seek a more powerful matching model. Specifically, we propose a brand-new Deep Boosting Learning (DBL) algorithm, where an anchor branch is first trained to provide insights into the data properties, with a target branch gaining more advanced knowledge to develop optimal features and distance metrics. Concretely, an anchor branch initially learns the absolute or relative distance between positive and negative pairs, providing a foundational understanding of the particular network and data distribution. Building upon this knowledge, a target branch is concurrently tasked with more adaptive margin constraints to further enlarge the relative distance between matched and unmatched samples. Extensive experiments validate that our DBL can achieve impressive and consistent improvements based on various recent state-of-the-art models in the image-text matching field, and outperform related popular cooperative strategies, e.g., Conventional Distillation, Mutual Learning, and Contrastive Learning. Beyond the above, we confirm that DBL can be seamlessly integrated into their training scenarios and achieve superior performance under the same computational costs, demonstrating the flexibility and broad applicability of our proposed method. Attention Mechanisms Perspective: Exploring LLM Processing of Graph-Structured Data

Attention mechanisms are critical to the success of large language models (LLMs), driving significant advancements in multiple fields. However, for graph-structured data, which requires emphasis on topological connections, they fall short compared to message-passing mechanisms on fixed links, such as those employed by Graph Neural Networks (GNNs). This raises a question: ``Does attention fail for graphs in natural language settings?'' Motivated by these observations, we embarked on an empirical study from the perspective of attention mechanisms to explore how LLMs process graph-structured data. The goal is to gain deeper insights into the attention behavior of LLMs over graph structures. We uncovered unique phenomena regarding how LLMs apply attention to graph-structured data and analyzed these findings to improve the modeling of such data by LLMs. The primary findings of our research are: 1) While LLMs can recognize graph data and capture text-node interactions, they struggle to model inter-node relationships within graph structures due to inherent architectural constraints. 2) The attention distribution of LLMs across graph nodes does not align with ideal structural patterns, indicating a failure to adapt to graph topology nuances. 3) Neither fully connected attention nor fixed connectivity is optimal; each has specific limitations in its application scenarios. Instead, intermediate-state attention windows improve LLM training performance and seamlessly transition to fully connected windows during inference. Enhancing Automated Software Traceability by Transfer Learning from Open-World Data

Software requirements traceability is a critical component of the software engineering process, enabling activities such as requirements validation, compliance verification, and safety assurance. However, the cost and effort of manually creating a complete set of trace links across natural language artifacts such as requirements, design, and test-cases can be prohibitively expensive. Researchers have therefore proposed automated link-generation solutions primarily based on information-retrieval (IR) techniques; however, these solutions have failed to deliver the accuracy needed for full adoption in industrial projects. Improvements can be achieved using deep-learning traceability models; however, their efficacy is impeded by the limited size and availability of project-level artifacts and links to serve as training data. In this paper, we address this problem by proposing and evaluating several deep-learning approaches for text-to-text traceability. Our method, named NLTrace, explores three transfer learning strategies that use datasets mined from open world platforms. Through pretraining Language Models (LMs) and leveraging adjacent tracing tasks, we demonstrate that NLTrace can significantly improve the performance of LM based trace models when training links are available. In such scenarios NLTrace outperforms the best performing classical IR method with an 188% improvement in F2 score and 94.01% in Mean Average Precision (MAP). It also outperforms the general LM based trace model by 7% and 23% for F2 and MAP respectively. In addition, NLTrace can adapt to low-resource tracing scenarios where other LM models can not. The knowledge learned from adjacent tasks enables NLTrace to outperform VSM models by 28% F2 on generation challenges when presented with a small number of training examples.

CoTMR: Chain-of-Thought Multi-Scale Reasoning for Training-Free Zero-Shot Composed Image Retrieval

Zero-Shot Composed Image Retrieval (ZS-CIR) aims to retrieve target images by integrating information from a composed query (reference image and modification text) without training samples. Existing methods primarily combine caption models and large language models (LLMs) to generate target captions based on composed queries but face various issues such as incompatibility, visual information loss, and insufficient reasoning. In this work, we propose CoTMR, a training-free framework crafted for ZS-CIR with novel Chain-of-thought (CoT) and Multi-scale Reasoning. Instead of relying on caption models for modality transformation, CoTMR employs the Large Vision-Language Model (LVLM) to achieve unified understanding and reasoning for composed queries. To enhance the reasoning reliability, we devise CIRCoT, which guides the LVLM through a step-by-step inference process using predefined subtasks. Considering that existing approaches focus solely on global-level reasoning, our CoTMR incorporates multi-scale reasoning to achieve more comprehensive inference via fine-grained predictions about the presence or absence of key elements at the object scale. Further, we design a Multi-Grained Scoring (MGS) mechanism, which integrates CLIP similarity scores of the above reasoning outputs with candidate images to realize precise retrieval. Extensive experiments demonstrate that our CoTMR not only drastically outperforms previous methods across four prominent benchmarks but also offers appealing interpretability.

Search-in-the-Chain: Towards Accurate, Credible and Traceable Large Language Models for Knowledge-intensive Tasks

Making the contents generated by Large Language Model (LLM) such as ChatGPT, accurate, credible and traceable is crucial, especially in complex knowledge-intensive tasks that require multi-step reasoning and each of which needs knowledge to solve. Introducing Information Retrieval (IR) to provide LLM with external knowledge is good potential to solve this problem. However, where and how to introduce IR into LLM is a big challenge. Previous work has the disadvantage that the wrong knowledge retrieved by IR misleads the LLM or breaks the reasoning chain of LLM. In this paper, we propose a novel framework called Search-in-the-Chain (SearChain) for the interaction between LLM and IR to solve the challenges. First, LLM generates the global reasoning chain called Chain-of-Query (CoQ) where each node consists of an IR-oriented query and the answer to the query. Second, IR verifies the answer of each node of CoQ, it corrects the answer that is not consistent with the retrieved information when IR gives high confidence, which improves the credibility. Third, LLM can mark its missing knowledge in CoQ and IR can provide this knowledge to LLM. These three operations improve the accuracy of LLM for complex knowledge-intensive tasks in terms of reasoning ability and knowledge. Finally, SearChain generates the reasoning process and marks references to supporting documents for each reasoning step, which improves traceability. SearChain transforms the topology of reasoning from chain to tree, which can modify the reasoning direction. Experiment shows that SearChain outperforms baselines on complex knowledge-intensive tasks including multi-hop question-answering, slot filling, fact checking, and long-form question-answering.

MIRAGE: Scaling Test-Time Inference with Parallel Graph-Retrieval-Augmented Reasoning Chains

Large reasoning models (LRMs) have shown significant progress in test-time scaling through chain-of-thought prompting. Current approaches like search-o1 integrate retrieval augmented generation (RAG) into multi-step reasoning processes but rely on a single, linear reasoning chain while incorporating unstructured textual information in a flat, context-agnostic manner. As a result, these approaches can lead to error accumulation throughout the reasoning chain, which significantly limits its effectiveness in medical question-answering (QA) tasks where both accuracy and traceability are critical requirements. To address these challenges, we propose MIRAGE (Multi-chain Inference with Retrieval-Augmented Graph Exploration), a novel test-time scalable reasoning framework that performs dynamic multi-chain inference over structured medical knowledge graphs. Specifically, MIRAGE 1) decomposes complex queries into entity-grounded sub-questions, 2) executes parallel inference chains, 3) retrieves evidence adaptively via neighbor expansion and multi-hop traversal, and 4) integrates answers using cross-chain verification to resolve contradictions. Experiments on three medical QA benchmarks (GenMedGPT-5k, CMCQA, and ExplainCPE) show that MIRAGE consistently outperforms GPT-4o, Tree-of-Thought variants, and other retrieval-augmented baselines in both automatic and human evaluations. Additionally, MIRAGE improves interpretability by generating explicit reasoning chains that trace each factual claim to concrete chains within the knowledge graph, making it well-suited for complex medical reasoning scenarios. MoLoRAG: Bootstrapping Document Understanding via Multi-modal Logic-aware Retrieval

Document Understanding is a foundational AI capability with broad applications, and Document Question Answering (DocQA) is a key evaluation task. Traditional methods convert the document into text for processing by Large Language Models (LLMs), but this process strips away critical multi-modal information like figures. While Large Vision-Language Models (LVLMs) address this limitation, their constrained input size makes multi-page document comprehension infeasible. Retrieval-augmented generation (RAG) methods mitigate this by selecting relevant pages, but they rely solely on semantic relevance, ignoring logical connections between pages and the query, which is essential for reasoning. To this end, we propose MoLoRAG, a logic-aware retrieval framework for multi-modal, multi-page document understanding. By constructing a page graph that captures contextual relationships between pages, a lightweight VLM performs graph traversal to retrieve relevant pages, including those with logical connections often overlooked. This approach combines semantic and logical relevance to deliver more accurate retrieval. After retrieval, the top-K pages are fed into arbitrary LVLMs for question answering. To enhance flexibility, MoLoRAG offers two variants: a training-free solution for easy deployment and a fine-tuned version to improve logical relevance checking. Experiments on four DocQA datasets demonstrate average improvements of 9.68% in accuracy over LVLM direct inference and 7.44% in retrieval precision over baselines. AGILE3D: Attention Guided Interactive Multi-object 3D Segmentation

During interactive segmentation, a model and a user work together to delineate objects of interest in a 3D point cloud. In an iterative process, the model assigns each data point to an object (or the background), while the user corrects errors in the resulting segmentation and feeds them back into the model. The current best practice formulates the problem as binary classification and segments objects one at a time. The model expects the user to provide positive clicks to indicate regions wrongly assigned to the background and negative clicks on regions wrongly assigned to the object. Sequentially visiting objects is wasteful since it disregards synergies between objects: a positive click for a given object can, by definition, serve as a negative click for nearby objects. Moreover, a direct competition between adjacent objects can speed up the identification of their common boundary. We introduce AGILE3D, an efficient, attention-based model that (1) supports simultaneous segmentation of multiple 3D objects, (2) yields more accurate segmentation masks with fewer user clicks, and (3) offers faster inference. Our core idea is to encode user clicks as spatial-temporal queries and enable explicit interactions between click queries as well as between them and the 3D scene through a click attention module. Every time new clicks are added, we only need to run a lightweight decoder that produces updated segmentation masks. In experiments with four different 3D point cloud datasets, AGILE3D sets a new state-of-the-art. Moreover, we also verify its practicality in real-world setups with real user studies.

Unifying Structure and Language Semantic for Efficient Contrastive Knowledge Graph Completion with Structured Entity Anchors

The goal of knowledge graph completion (KGC) is to predict missing links in a KG using trained facts that are already known. In recent, pre-trained language model (PLM) based methods that utilize both textual and structural information are emerging, but their performances lag behind state-of-the-art (SOTA) structure-based methods or some methods lose their inductive inference capabilities in the process of fusing structure embedding to text encoder. In this paper, we propose a novel method to effectively unify structure information and language semantics without losing the power of inductive reasoning. We adopt entity anchors and these anchors and textual description of KG elements are fed together into the PLM-based encoder to learn unified representations. In addition, the proposed method utilizes additional random negative samples which can be reused in the each mini-batch during contrastive learning to learn a generalized entity representations. We verify the effectiveness of the our proposed method through various experiments and analysis. The experimental results on standard benchmark widely used in link prediction task show that the proposed model outperforms existing the SOTA KGC models. Especially, our method show the largest performance improvement on FB15K-237, which is competitive to the SOTA of structure-based KGC methods.

InterRVOS: Interaction-aware Referring Video Object Segmentation

Referring video object segmentation aims to segment the object in a video corresponding to a given natural language expression. While prior works have explored various referring scenarios, including motion-centric or multi-instance expressions, most approaches still focus on localizing a single target object in isolation. However, in comprehensive video understanding, an object's role is often defined by its interactions with other entities, which are largely overlooked in existing datasets and models. In this work, we introduce Interaction-aware referring video object sgementation (InterRVOS), a new task that requires segmenting both actor and target entities involved in an interaction. Each interactoin is described through a pair of complementary expressions from different semantic perspectives, enabling fine-grained modeling of inter-object relationships. To tackle this task, we propose InterRVOS-8K, the large-scale and automatically constructed dataset containing diverse interaction-aware expressions with corresponding masks, including challenging cases such as motion-only multi-instance expressions. We also present a baseline architecture, ReVIOSa, designed to handle actor-target segmentation from a single expression, achieving strong performance in both standard and interaction-focused settings. Furthermore, we introduce an actor-target-aware evalaution setting that enables a more targeted assessment of interaction understanding. Experimental results demonstrate that our approach outperforms prior methods in modeling complex object interactions for referring video object segmentation task, establishing a strong foundation for future research in interaction-centric video understanding. Partial CLIP is Enough: Chimera-Seg for Zero-shot Semantic Segmentation

Zero-shot Semantic Segmentation (ZSS) aims to segment both seen and unseen classes using supervision from only seen classes. Beyond adaptation-based methods, distillation-based approaches transfer vision-language alignment of vision-language model, e.g., CLIP, to segmentation models. However, such knowledge transfer remains challenging due to: (1) the difficulty of aligning vision-based features with the textual space, which requires combining spatial precision with vision-language alignment; and (2) the semantic gap between CLIP's global representations and the local, fine-grained features of segmentation models. To address challenge (1), we propose Chimera-Seg, which integrates a segmentation backbone as the body and a CLIP-based semantic head as the head, like the Chimera in Greek mythology, combining spatial precision with vision-language alignment. Specifically, Chimera-Seg comprises a trainable segmentation model and a CLIP Semantic Head (CSH), which maps dense features into the CLIP-aligned space. The CSH incorporates a frozen subnetwork and fixed projection layers from the CLIP visual encoder, along with lightweight trainable components. The partial module from CLIP visual encoder, paired with the segmentation model, retains segmentation capability while easing the mapping to CLIP's semantic space. To address challenge (2), we propose Selective Global Distillation (SGD), which distills knowledge from dense features exhibiting high similarity to the CLIP CLS token, while gradually reducing the number of features used for alignment as training progresses. Besides, we also use a Semantic Alignment Module (SAM) to further align dense visual features with semantic embeddings extracted from the frozen CLIP text encoder. Experiments on two benchmarks show improvements of 0.9% and 1.2% in hIoU.

Ranking Free RAG: Replacing Re-ranking with Selection in RAG for Sensitive Domains

Traditional Retrieval-Augmented Generation (RAG) pipelines rely on similarity-based retrieval and re-ranking, which depend on heuristics such as top-k, and lack explainability, interpretability, and robustness against adversarial content. To address this gap, we propose a novel method METEORA that replaces re-ranking in RAG with a rationale-driven selection approach. METEORA operates in two stages. First, a general-purpose LLM is preference-tuned to generate rationales conditioned on the input query using direct preference optimization. These rationales guide the evidence chunk selection engine, which selects relevant chunks in three stages: pairing individual rationales with corresponding retrieved chunks for local relevance, global selection with elbow detection for adaptive cutoff, and context expansion via neighboring chunks. This process eliminates the need for top-k heuristics. The rationales are also used for consistency check using a Verifier LLM to detect and filter poisoned or misleading content for safe generation. The framework provides explainable and interpretable evidence flow by using rationales consistently across both selection and verification. Our evaluation across six datasets spanning legal, financial, and academic research domains shows that METEORA improves generation accuracy by 33.34% while using approximately 50% fewer chunks than state-of-the-art re-ranking methods. In adversarial settings, METEORA significantly improves the F1 score from 0.10 to 0.44 over the state-of-the-art perplexity-based defense baseline, demonstrating strong resilience to poisoning attacks. Medical Graph RAG: Towards Safe Medical Large Language Model via Graph Retrieval-Augmented Generation

We introduce a novel graph-based Retrieval-Augmented Generation (RAG) framework specifically designed for the medical domain, called MedGraphRAG, aimed at enhancing Large Language Model (LLM) capabilities and generating evidence-based results, thereby improving safety and reliability when handling private medical data. Our comprehensive pipeline begins with a hybrid static-semantic approach to document chunking, significantly improving context capture over traditional methods. Extracted entities are used to create a three-tier hierarchical graph structure, linking entities to foundational medical knowledge sourced from medical papers and dictionaries. These entities are then interconnected to form meta-graphs, which are merged based on semantic similarities to develop a comprehensive global graph. This structure supports precise information retrieval and response generation. The retrieval process employs a U-retrieve method to balance global awareness and indexing efficiency of the LLM. Our approach is validated through a comprehensive ablation study comparing various methods for document chunking, graph construction, and information retrieval. The results not only demonstrate that our hierarchical graph construction method consistently outperforms state-of-the-art models on multiple medical Q\&A benchmarks, but also confirms that the responses generated include source documentation, significantly enhancing the reliability of medical LLMs in practical applications. AlignRAG: An Adaptable Framework for Resolving Misalignments in Retrieval-Aware Reasoning of RAG

Retrieval-augmented generation (RAG) has emerged as a foundational paradigm for knowledge-grounded text generation. However, existing RAG pipelines often fail to ensure that the reasoning trajectories align with the evidential constraints imposed by retrieved content. In this paper, we reframe RAG as a problem of retrieval-aware reasoning and identify a core challenge: reasoning misalignment-the mismatch between a model's reasoning trajectory and the retrieved evidence. To address this challenge, we propose AlignRAG, a novel test-time framework that mitigates reasoning misalignment through iterative Critique-Driven Alignment (CDA) steps. In contrast to prior approaches that rely on static training or post-hoc selection, AlignRAG actively refines reasoning trajectories during inference by enforcing fine-grained alignment with evidence. Our framework introduces a new paradigm for retrieval-aware reasoning by: (1) constructing context-rich training corpora; (2) generating contrastive critiques from preference-aware reasoning trajectories; (3) training a dedicated Critic Language Model (CLM) to identify reasoning misalignments; and (4) applying CDA steps to optimize reasoning trajectories iteratively. Empirical results demonstrate that AlignRAG consistently outperforms all baselines and could integrate as a plug-and-play module into existing RAG pipelines without further changes. By reconceptualizing RAG as a structured reasoning trajectory and establishing the test-time framework for correcting reasoning misalignments in RAG, AlignRAG provides practical advancements for retrieval-aware generation.

Graph-KV: Breaking Sequence via Injecting Structural Biases into Large Language Models

Modern large language models (LLMs) are inherently auto-regressive, requiring input to be serialized into flat sequences regardless of their structural dependencies. This serialization hinders the model's ability to leverage structural inductive biases, especially in tasks such as retrieval-augmented generation (RAG) and reasoning on data with native graph structures, where inter-segment dependencies are crucial. We introduce Graph-KV with the potential to overcome this limitation. Graph-KV leverages the KV-cache of text segments as condensed representations and governs their interaction through structural inductive biases. In this framework, 'target' segments selectively attend only to the KV-caches of their designated 'source' segments, rather than all preceding segments in a serialized sequence. This approach induces a graph-structured block mask, sparsifying attention and enabling a message-passing-like step within the LLM. Furthermore, strategically allocated positional encodings for source and target segments reduce positional bias and context window consumption. We evaluate Graph-KV across three scenarios: (1) seven RAG benchmarks spanning direct inference, multi-hop reasoning, and long-document understanding; (2) Arxiv-QA, a novel academic paper QA task with full-text scientific papers structured as citation ego-graphs; and (3) paper topic classification within a citation network. By effectively reducing positional bias and harnessing structural inductive biases, Graph-KV substantially outperforms baselines, including standard costly sequential encoding, across various settings. Beyond One-to-One: Rethinking the Referring Image Segmentation

Referring image segmentation aims to segment the target object referred by a natural language expression. However, previous methods rely on the strong assumption that one sentence must describe one target in the image, which is often not the case in real-world applications. As a result, such methods fail when the expressions refer to either no objects or multiple objects. In this paper, we address this issue from two perspectives. First, we propose a Dual Multi-Modal Interaction (DMMI) Network, which contains two decoder branches and enables information flow in two directions. In the text-to-image decoder, text embedding is utilized to query the visual feature and localize the corresponding target. Meanwhile, the image-to-text decoder is implemented to reconstruct the erased entity-phrase conditioned on the visual feature. In this way, visual features are encouraged to contain the critical semantic information about target entity, which supports the accurate segmentation in the text-to-image decoder in turn. Secondly, we collect a new challenging but realistic dataset called Ref-ZOM, which includes image-text pairs under different settings. Extensive experiments demonstrate our method achieves state-of-the-art performance on different datasets, and the Ref-ZOM-trained model performs well on various types of text inputs. Graph Counselor: Adaptive Graph Exploration via Multi-Agent Synergy to Enhance LLM Reasoning

Graph Retrieval Augmented Generation (GraphRAG) effectively enhances external knowledge integration capabilities by explicitly modeling knowledge relationships, thereby improving the factual accuracy and generation quality of Large Language Models (LLMs) in specialized domains. However, existing methods suffer from two inherent limitations: 1) Inefficient Information Aggregation: They rely on a single agent and fixed iterative patterns, making it difficult to adaptively capture multi-level textual, structural, and degree information within graph data. 2) Rigid Reasoning Mechanism: They employ preset reasoning schemes, which cannot dynamically adjust reasoning depth nor achieve precise semantic correction. To overcome these limitations, we propose Graph Counselor, an GraphRAG method based on multi-agent collaboration. This method uses the Adaptive Graph Information Extraction Module (AGIEM), where Planning, Thought, and Execution Agents work together to precisely model complex graph structures and dynamically adjust information extraction strategies, addressing the challenges of multi-level dependency modeling and adaptive reasoning depth. Additionally, the Self-Reflection with Multiple Perspectives (SR) module improves the accuracy and semantic consistency of reasoning results through self-reflection and backward reasoning mechanisms. Experiments demonstrate that Graph Counselor outperforms existing methods in multiple graph reasoning tasks, exhibiting higher reasoning accuracy and generalization ability. MolReFlect: Towards In-Context Fine-grained Alignments between Molecules and Texts

Molecule discovery is a pivotal research field, impacting everything from the medicines we take to the materials we use. Recently, Large Language Models (LLMs) have been widely adopted in molecule understanding and generation, yet the alignments between molecules and their corresponding captions remain a significant challenge. Previous endeavours often treat the molecule as a general SMILES string or molecular graph, neglecting the fine-grained alignments between the molecular sub-structures and the descriptive textual phrases, which are crucial for accurate and explainable predictions. In this case, we introduce MolReFlect, a novel teacher-student framework designed to contextually perform the molecule-caption alignments in a fine-grained way. Our approach initially leverages a larger teacher LLM to label the detailed alignments by directly extracting critical phrases from molecule captions or SMILES strings and implying them to corresponding sub-structures or characteristics. To refine these alignments, we propose In-Context Selective Reflection, which retrieves previous extraction results as context examples for teacher LLM to reflect and lets a smaller student LLM select from in-context reflection and previous extraction results. Finally, we enhance the learning process of the student LLM through Chain-of-Thought In-Context Molecule Tuning, integrating the fine-grained alignments and the reasoning processes within the Chain-of-Thought format. Our experimental results demonstrate that MolReFlect enables LLMs like Mistral-7B to significantly outperform the previous baselines, achieving SOTA performance on the ChEBI-20 dataset. This advancement not only enhances the generative capabilities of LLMs in the molecule-caption translation task, but also contributes to a more explainable framework.

Grounding Descriptions in Images informs Zero-Shot Visual Recognition

Vision-language models (VLMs) like CLIP have been cherished for their ability to perform zero-shot visual recognition on open-vocabulary concepts. This is achieved by selecting the object category whose textual representation bears the highest similarity with the query image. While successful in some domains, this method struggles with identifying fine-grained entities as well as generalizing to unseen concepts that are not captured by the training distribution. Recent works attempt to mitigate these challenges by integrating category descriptions at test time, albeit yielding modest improvements. We attribute these limited gains to a fundamental misalignment between image and description representations, which is rooted in the pretraining structure of CLIP. In this paper, we propose GRAIN, a new pretraining strategy aimed at aligning representations at both fine and coarse levels simultaneously. Our approach learns to jointly ground textual descriptions in image regions along with aligning overarching captions with global image representations. To drive this pre-training, we leverage frozen Multimodal Large Language Models (MLLMs) to derive large-scale synthetic annotations. We demonstrate the enhanced zero-shot performance of our model compared to current state-of-the art methods across 11 diverse image classification datasets. Additionally, we introduce Products-2023, a newly curated, manually labeled dataset featuring novel concepts, and showcase our model's ability to recognize these concepts by benchmarking on it. Significant improvements achieved by our model on other downstream tasks like retrieval further highlight the superior quality of representations learned by our approach. Referring Expression Instance Retrieval and A Strong End-to-End Baseline

Using natural language to query visual information is a fundamental need in real-world applications. Text-Image Retrieval (TIR) retrieves a target image from a gallery based on an image-level description, while Referring Expression Comprehension (REC) localizes a target object within a given image using an instance-level description. However, real-world applications often present more complex demands. Users typically query an instance-level description across a large gallery and expect to receive both relevant image and the corresponding instance location. In such scenarios, TIR struggles with fine-grained descriptions and object-level localization, while REC is limited in its ability to efficiently search large galleries and lacks an effective ranking mechanism. In this paper, we introduce a new task called Referring Expression Instance Retrieval (REIR), which supports both instance-level retrieval and localization based on fine-grained referring expressions. First, we propose a large-scale benchmark for REIR, named REIRCOCO, constructed by prompting advanced vision-language models to generate high-quality referring expressions for instances in the MSCOCO and RefCOCO datasets. Second, we present a baseline method, Contrastive Language-Instance Alignment with Relation Experts (CLARE), which employs a dual-stream architecture to address REIR in an end-to-end manner. Given a referring expression, the textual branch encodes it into a query embedding. The visual branch detects candidate objects and extracts their instance-level visual features. The most similar candidate to the query is selected for bounding box prediction. CLARE is first trained on object detection and REC datasets to establish initial grounding capabilities, then optimized via Contrastive Language-Instance Alignment (CLIA) for improved retrieval across images. ClinLinker: Medical Entity Linking of Clinical Concept Mentions in Spanish

Advances in natural language processing techniques, such as named entity recognition and normalization to widely used standardized terminologies like UMLS or SNOMED-CT, along with the digitalization of electronic health records, have significantly advanced clinical text analysis. This study presents ClinLinker, a novel approach employing a two-phase pipeline for medical entity linking that leverages the potential of in-domain adapted language models for biomedical text mining: initial candidate retrieval using a SapBERT-based bi-encoder and subsequent re-ranking with a cross-encoder, trained by following a contrastive-learning strategy to be tailored to medical concepts in Spanish. This methodology, focused initially on content in Spanish, substantially outperforming multilingual language models designed for the same purpose. This is true even for complex scenarios involving heterogeneous medical terminologies and being trained on a subset of the original data. Our results, evaluated using top-k accuracy at 25 and other top-k metrics, demonstrate our approach's performance on two distinct clinical entity linking Gold Standard corpora, DisTEMIST (diseases) and MedProcNER (clinical procedures), outperforming previous benchmarks by 40 points in DisTEMIST and 43 points in MedProcNER, both normalized to SNOMED-CT codes. These findings highlight our approach's ability to address language-specific nuances and set a new benchmark in entity linking, offering a potent tool for enhancing the utility of digital medical records. The resulting system is of practical value, both for large scale automatic generation of structured data derived from clinical records, as well as for exhaustive extraction and harmonization of predefined clinical variables of interest.

Leveraging Large Language Models as Knowledge-Driven Agents for Reliable Retrosynthesis Planning

Identifying reliable synthesis pathways in materials chemistry is a complex task, particularly in polymer science, due to the intricate and often non-unique nomenclature of macromolecules. To address this challenge, we propose an agent system that integrates large language models (LLMs) and knowledge graphs (KGs). By leveraging LLMs' powerful capabilities for extracting and recognizing chemical substance names, and storing the extracted data in a structured knowledge graph, our system fully automates the retrieval of relevant literatures, extraction of reaction data, database querying, construction of retrosynthetic pathway trees, further expansion through the retrieval of additional literature and recommendation of optimal reaction pathways. A novel Multi-branched Reaction Pathway Search (MBRPS) algorithm enables the exploration of all pathways, with a particular focus on multi-branched ones, helping LLMs overcome weak reasoning in multi-branched paths. This work represents the first attempt to develop a fully automated retrosynthesis planning agent tailored specially for macromolecules powered by LLMs. Applied to polyimide synthesis, our new approach constructs a retrosynthetic pathway tree with hundreds of pathways and recommends optimized routes, including both known and novel pathways, demonstrating its effectiveness and potential for broader applications.

Unified Dual-Intent Translation for Joint Modeling of Search and Recommendation

Recommendation systems, which assist users in discovering their preferred items among numerous options, have served billions of users across various online platforms. Intuitively, users' interactions with items are highly driven by their unchanging inherent intents (e.g., always preferring high-quality items) and changing demand intents (e.g., wanting a T-shirt in summer but a down jacket in winter). However, both types of intents are implicitly expressed in recommendation scenario, posing challenges in leveraging them for accurate intent-aware recommendations. Fortunately, in search scenario, often found alongside recommendation on the same online platform, users express their demand intents explicitly through their query words. Intuitively, in both scenarios, a user shares the same inherent intent and the interactions may be influenced by the same demand intent. It is therefore feasible to utilize the interaction data from both scenarios to reinforce the dual intents for joint intent-aware modeling. But the joint modeling should deal with two problems: 1) accurately modeling users' implicit demand intents in recommendation; 2) modeling the relation between the dual intents and the interactive items. To address these problems, we propose a novel model named Unified Dual-Intents Translation for joint modeling of Search and Recommendation (UDITSR). To accurately simulate users' demand intents in recommendation, we utilize real queries from search data as supervision information to guide its generation. To explicitly model the relation among the triplet <inherent intent, demand intent, interactive item>, we propose a dual-intent translation propagation mechanism to learn the triplet in the same semantic space via embedding translations. Extensive experiments demonstrate that UDITSR outperforms SOTA baselines both in search and recommendation tasks.

MolFM: A Multimodal Molecular Foundation Model

Molecular knowledge resides within three different modalities of information sources: molecular structures, biomedical documents, and knowledge bases. Effective incorporation of molecular knowledge from these modalities holds paramount significance in facilitating biomedical research. However, existing multimodal molecular foundation models exhibit limitations in capturing intricate connections between molecular structures and texts, and more importantly, none of them attempt to leverage a wealth of molecular expertise derived from knowledge graphs. In this study, we introduce MolFM, a multimodal molecular foundation model designed to facilitate joint representation learning from molecular structures, biomedical texts, and knowledge graphs. We propose cross-modal attention between atoms of molecular structures, neighbors of molecule entities and semantically related texts to facilitate cross-modal comprehension. We provide theoretical analysis that our cross-modal pre-training captures local and global molecular knowledge by minimizing the distance in the feature space between different modalities of the same molecule, as well as molecules sharing similar structures or functions. MolFM achieves state-of-the-art performance on various downstream tasks. On cross-modal retrieval, MolFM outperforms existing models with 12.13% and 5.04% absolute gains under the zero-shot and fine-tuning settings, respectively. Furthermore, qualitative analysis showcases MolFM's implicit ability to provide grounding from molecular substructures and knowledge graphs. CodexGraph: Bridging Large Language Models and Code Repositories via Code Graph Databases

Large Language Models (LLMs) excel in stand-alone code tasks like HumanEval and MBPP, but struggle with handling entire code repositories. This challenge has prompted research on enhancing LLM-codebase interaction at a repository scale. Current solutions rely on similarity-based retrieval or manual tools and APIs, each with notable drawbacks. Similarity-based retrieval often has low recall in complex tasks, while manual tools and APIs are typically task-specific and require expert knowledge, reducing their generalizability across diverse code tasks and real-world applications. To mitigate these limitations, we introduce \framework, a system that integrates LLM agents with graph database interfaces extracted from code repositories. By leveraging the structural properties of graph databases and the flexibility of the graph query language, \framework enables the LLM agent to construct and execute queries, allowing for precise, code structure-aware context retrieval and code navigation. We assess \framework using three benchmarks: CrossCodeEval, SWE-bench, and EvoCodeBench. Additionally, we develop five real-world coding applications. With a unified graph database schema, \framework demonstrates competitive performance and potential in both academic and real-world environments, showcasing its versatility and efficacy in software engineering. LEGO-GraphRAG: Modularizing Graph-based Retrieval-Augmented Generation for Design Space Exploration

GraphRAG addresses significant challenges in Retrieval-Augmented Generation (RAG) by leveraging graphs with embedded knowledge to enhance the reasoning capabilities of Large Language Models (LLMs). Despite its promising potential, the GraphRAG community currently lacks a unified framework for fine-grained decomposition of the graph-based knowledge retrieval process. Furthermore, there is no systematic categorization or evaluation of existing solutions within the retrieval process. In this paper, we present LEGO-GraphRAG, a modular framework that decomposes the retrieval process of GraphRAG into three interconnected modules: subgraph-extraction, path-filtering, and path-refinement. We systematically summarize and classify the algorithms and neural network (NN) models relevant to each module, providing a clearer understanding of the design space for GraphRAG instances. Additionally, we identify key design factors, such as Graph Coupling and Computational Cost, that influence the effectiveness of GraphRAG implementations. Through extensive empirical studies, we construct high-quality GraphRAG instances using a representative selection of solutions and analyze their impact on retrieval and reasoning performance. Our findings offer critical insights into optimizing GraphRAG instance design, ultimately contributing to the advancement of more accurate and contextually relevant LLM applications.

Retrieval-Augmented Generation by Evidence Retroactivity in LLMs

Retrieval-augmented generation has gained significant attention due to its ability to integrate relevant external knowledge, enhancing the accuracy and reliability of the LLMs' responses. Most of the existing methods apply a dynamic multiple retrieval-generating process, to address multi-hop complex questions by decomposing them into sub-problems. However, these methods rely on an unidirectional forward reasoning paradigm, where errors from insufficient reasoning steps or inherent flaws in current retrieval systems are irreversible, potentially derailing the entire reasoning chain. For the first time, this work introduces Retroactive Retrieval-Augmented Generation (RetroRAG), a novel framework to build a retroactive reasoning paradigm. RetroRAG revises and updates the evidence, redirecting the reasoning chain to the correct direction. RetroRAG constructs an evidence-collation-discovery framework to search, generate, and refine credible evidence. It synthesizes inferential evidence related to the key entities in the question from the existing source knowledge and formulates search queries to uncover additional information. As new evidence is found, RetroRAG continually updates and organizes this information, enhancing its ability to locate further necessary evidence. Paired with an Answerer to generate and evaluate outputs, RetroRAG is capable of refining its reasoning process iteratively until a reliable answer is obtained. Empirical evaluations show that RetroRAG significantly outperforms existing methods.

OnePiece: Bringing Context Engineering and Reasoning to Industrial Cascade Ranking System

Despite the growing interest in replicating the scaled success of large language models (LLMs) in industrial search and recommender systems, most existing industrial efforts remain limited to transplanting Transformer architectures, which bring only incremental improvements over strong Deep Learning Recommendation Models (DLRMs). From a first principle perspective, the breakthroughs of LLMs stem not only from their architectures but also from two complementary mechanisms: context engineering, which enriches raw input queries with contextual cues to better elicit model capabilities, and multi-step reasoning, which iteratively refines model outputs through intermediate reasoning paths. However, these two mechanisms and their potential to unlock substantial improvements remain largely underexplored in industrial ranking systems. In this paper, we propose OnePiece, a unified framework that seamlessly integrates LLM-style context engineering and reasoning into both retrieval and ranking models of industrial cascaded pipelines. OnePiece is built on a pure Transformer backbone and further introduces three key innovations: (1) structured context engineering, which augments interaction history with preference and scenario signals and unifies them into a structured tokenized input sequence for both retrieval and ranking; (2) block-wise latent reasoning, which equips the model with multi-step refinement of representations and scales reasoning bandwidth via block size; (3) progressive multi-task training, which leverages user feedback chains to effectively supervise reasoning steps during training. OnePiece has been deployed in the main personalized search scenario of Shopee and achieves consistent online gains across different key business metrics, including over +2% GMV/UU and a +2.90% increase in advertising revenue.

ResAdapter: Domain Consistent Resolution Adapter for Diffusion Models

Recent advancement in text-to-image models (e.g., Stable Diffusion) and corresponding personalized technologies (e.g., DreamBooth and LoRA) enables individuals to generate high-quality and imaginative images. However, they often suffer from limitations when generating images with resolutions outside of their trained domain. To overcome this limitation, we present the Resolution Adapter (ResAdapter), a domain-consistent adapter designed for diffusion models to generate images with unrestricted resolutions and aspect ratios. Unlike other multi-resolution generation methods that process images of static resolution with complex post-process operations, ResAdapter directly generates images with the dynamical resolution. Especially, after learning a deep understanding of pure resolution priors, ResAdapter trained on the general dataset, generates resolution-free images with personalized diffusion models while preserving their original style domain. Comprehensive experiments demonstrate that ResAdapter with only 0.5M can process images with flexible resolutions for arbitrary diffusion models. More extended experiments demonstrate that ResAdapter is compatible with other modules (e.g., ControlNet, IP-Adapter and LCM-LoRA) for image generation across a broad range of resolutions, and can be integrated into other multi-resolution model (e.g., ElasticDiffusion) for efficiently generating higher-resolution images. Can Representation Gaps Be the Key to Enhancing Robustness in Graph-Text Alignment?

Representation learning on text-attributed graphs (TAGs) integrates structural connectivity with rich textual semantics, enabling applications in diverse domains. Current methods largely rely on contrastive learning to maximize cross-modal similarity, assuming tighter coupling between graph and text representations improves transfer performance. However, our empirical analysis reveals that both natural gap expansion and forced gap reduction result in performance degradation by disrupting pre-trained knowledge structures and impairing generalization. This arises from the geometric incompatibility between encoders, where graph encoders capture topological patterns, while text encoders capture semantic structures. Over-alignment compresses these distinct spaces into shared subspaces, causing structure collapse that diminishes both topological reasoning and semantic understanding. We propose LLM4GTA, a gap-aware alignment framework that preserves representation gaps as geometric necessities for maintaining modality-specific knowledge and improving transfer performance. LLM4GTA includes an adaptive gap preservation module to prevent over-alignment by monitoring similarity evolution and an intra-modal compensation mechanism that boosts discriminative power using auxiliary classifiers in graph space. Extensive experiments show significant improvements over existing methods in zero-shot and few-shot scenarios.

LGD: Leveraging Generative Descriptions for Zero-Shot Referring Image Segmentation

Zero-shot referring image segmentation aims to locate and segment the target region based on a referring expression, with the primary challenge of aligning and matching semantics across visual and textual modalities without training. Previous works address this challenge by utilizing Vision-Language Models and mask proposal networks for region-text matching. However, this paradigm may lead to incorrect target localization due to the inherent ambiguity and diversity of free-form referring expressions. To alleviate this issue, we present LGD (Leveraging Generative Descriptions), a framework that utilizes the advanced language generation capabilities of Multi-Modal Large Language Models to enhance region-text matching performance in Vision-Language Models. Specifically, we first design two kinds of prompts, the attribute prompt and the surrounding prompt, to guide the Multi-Modal Large Language Models in generating descriptions related to the crucial attributes of the referent object and the details of surrounding objects, referred to as attribute description and surrounding description, respectively. Secondly, three visual-text matching scores are introduced to evaluate the similarity between instance-level visual features and textual features, which determines the mask most associated with the referring expression. The proposed method achieves new state-of-the-art performance on three public datasets RefCOCO, RefCOCO+ and RefCOCOg, with maximum improvements of 9.97% in oIoU and 11.29% in mIoU compared to previous methods.

Gene-Metabolite Association Prediction with Interactive Knowledge Transfer Enhanced Graph for Metabolite Production

In the rapidly evolving field of metabolic engineering, the quest for efficient and precise gene target identification for metabolite production enhancement presents significant challenges. Traditional approaches, whether knowledge-based or model-based, are notably time-consuming and labor-intensive, due to the vast scale of research literature and the approximation nature of genome-scale metabolic model (GEM) simulations. Therefore, we propose a new task, Gene-Metabolite Association Prediction based on metabolic graphs, to automate the process of candidate gene discovery for a given pair of metabolite and candidate-associated genes, as well as presenting the first benchmark containing 2474 metabolites and 1947 genes of two commonly used microorganisms Saccharomyces cerevisiae (SC) and Issatchenkia orientalis (IO). This task is challenging due to the incompleteness of the metabolic graphs and the heterogeneity among distinct metabolisms. To overcome these limitations, we propose an Interactive Knowledge Transfer mechanism based on Metabolism Graph (IKT4Meta), which improves the association prediction accuracy by integrating the knowledge from different metabolism graphs. First, to build a bridge between two graphs for knowledge transfer, we utilize Pretrained Language Models (PLMs) with external knowledge of genes and metabolites to help generate inter-graph links, significantly alleviating the impact of heterogeneity. Second, we propagate intra-graph links from different metabolic graphs using inter-graph links as anchors. Finally, we conduct the gene-metabolite association prediction based on the enriched metabolism graphs, which integrate the knowledge from multiple microorganisms. Experiments on both types of organisms demonstrate that our proposed methodology outperforms baselines by up to 12.3% across various link prediction frameworks.

Structural Text Segmentation of Legal Documents

The growing complexity of legal cases has lead to an increasing interest in legal information retrieval systems that can effectively satisfy user-specific information needs. However, such downstream systems typically require documents to be properly formatted and segmented, which is often done with relatively simple pre-processing steps, disregarding topical coherence of segments. Systems generally rely on representations of individual sentences or paragraphs, which may lack crucial context, or document-level representations, which are too long for meaningful search results. To address this issue, we propose a segmentation system that can predict topical coherence of sequential text segments spanning several paragraphs, effectively segmenting a document and providing a more balanced representation for downstream applications. We build our model on top of popular transformer networks and formulate structural text segmentation as topical change detection, by performing a series of independent classifications that allow for efficient fine-tuning on task-specific data. We crawl a novel dataset consisting of roughly 74,000 online Terms-of-Service documents, including hierarchical topic annotations, which we use for training. Results show that our proposed system significantly outperforms baselines, and adapts well to structural peculiarities of legal documents. Multi-view-guided Passage Reranking with Large Language Models

Recent advances in large language models (LLMs) have shown impressive performance in passage reranking tasks. Despite their success, LLM-based methods still face challenges in efficiency and sensitivity to external biases. (1) Existing models rely mostly on autoregressive generation and sliding window strategies to rank passages, which incur heavy computational overhead as the number of passages increases. (2) External biases, such as position or selection bias, hinder the model's ability to accurately represent passages and increase input-order sensitivity. To address these limitations, we introduce a novel passage reranking model, called Multi-View-guided Passage Reranking (MVP). MVP is a non-generative LLM-based reranking method that encodes query-passage information into diverse view embeddings without being influenced by external biases. For each view, it combines query-aware passage embeddings to produce a distinct anchor vector, which is then used to directly compute relevance scores in a single decoding step. In addition, it employs an orthogonal loss to make the views more distinctive. Extensive experiments demonstrate that MVP, with just 220M parameters, matches the performance of much larger 7B-scale fine-tuned models while achieving a 100x reduction in inference latency. Notably, the 3B-parameter variant of MVP achieves state-of-the-art performance on both in-domain and out-of-domain benchmarks. The source code is available at: https://github.com/bulbna/MVP

Taec: a Manually annotated text dataset for trait and phenotype extraction and entity linking in wheat breeding literature

Wheat varieties show a large diversity of traits and phenotypes. Linking them to genetic variability is essential for shorter and more efficient wheat breeding programs. Newly desirable wheat variety traits include disease resistance to reduce pesticide use, adaptation to climate change, resistance to heat and drought stresses, or low gluten content of grains. Wheat breeding experiments are documented by a large body of scientific literature and observational data obtained in-field and under controlled conditions. The cross-referencing of complementary information from the literature and observational data is essential to the study of the genotype-phenotype relationship and to the improvement of wheat selection. The scientific literature on genetic marker-assisted selection describes much information about the genotype-phenotype relationship. However, the variety of expressions used to refer to traits and phenotype values in scientific articles is a hinder to finding information and cross-referencing it. When trained adequately by annotated examples, recent text mining methods perform highly in named entity recognition and linking in the scientific domain. While several corpora contain annotations of human and animal phenotypes, currently, no corpus is available for training and evaluating named entity recognition and entity-linking methods in plant phenotype literature. The Triticum aestivum trait Corpus is a new gold standard for traits and phenotypes of wheat. It consists of 540 PubMed references fully annotated for trait, phenotype, and species named entities using the Wheat Trait and Phenotype Ontology and the species taxonomy of the National Center for Biotechnology Information. A study of the performance of tools trained on the Triticum aestivum trait Corpus shows that the corpus is suitable for the training and evaluation of named entity recognition and linking.

SAMGPT: Text-free Graph Foundation Model for Multi-domain Pre-training and Cross-domain Adaptation

Graphs are able to model interconnected entities in many online services, supporting a wide range of applications on the Web. This raises an important question: How can we train a graph foundational model on multiple source domains and adapt to an unseen target domain? A major obstacle is that graphs from different domains often exhibit divergent characteristics. Some studies leverage large language models to align multiple domains based on textual descriptions associated with the graphs, limiting their applicability to text-attributed graphs. For text-free graphs, a few recent works attempt to align different feature distributions across domains, while generally neglecting structural differences. In this work, we propose a novel Structure Alignment framework for text-free Multi-domain Graph Pre-Training and cross-domain adaptation (SAMGPT). It is designed to learn multi-domain knowledge from graphs originating in multiple source domains, which can then be adapted to address applications in an unseen target domain. Specifically, we introduce a set of structure tokens to harmonize structure-based aggregation across source domains during the pre-training phase. Next, for cross-domain adaptation, we design dual prompts, namely, holistic prompts and specific prompts, which adapt unified multi-domain structural knowledge and fine-grained, domain-specific information, respectively, to a target domain. Finally, we conduct comprehensive experiments on seven public datasets to evaluate and analyze the effectiveness of SAMGPT.

RESAnything: Attribute Prompting for Arbitrary Referring Segmentation

We present an open-vocabulary and zero-shot method for arbitrary referring expression segmentation (RES), targeting input expressions that are more general than what prior works were designed to handle. Specifically, our inputs encompass both object- and part-level labels as well as implicit references pointing to properties or qualities of object/part function, design, style, material, etc. Our model, coined RESAnything, leverages Chain-of-Thoughts (CoT) reasoning, where the key idea is attribute prompting. We generate detailed descriptions of object/part attributes including shape, color, and location for potential segment proposals through systematic prompting of a large language model (LLM), where the proposals are produced by a foundational image segmentation model. Our approach encourages deep reasoning about object or part attributes related to function, style, design, etc., enabling the system to handle implicit queries without any part annotations for training or fine-tuning. As the first zero-shot and LLM-based RES method, RESAnything achieves clearly superior performance among zero-shot methods on traditional RES benchmarks and significantly outperforms existing methods on challenging scenarios involving implicit queries and complex part-level relations. Finally, we contribute a new benchmark dataset to offer ~3K carefully curated RES instances to assess part-level, arbitrary RES solutions.

3D-MolT5: Towards Unified 3D Molecule-Text Modeling with 3D Molecular Tokenization

The integration of molecule and language has garnered increasing attention in molecular science. Recent advancements in Language Models (LMs) have demonstrated potential for the comprehensive modeling of molecule and language. However, existing works exhibit notable limitations. Most existing works overlook the modeling of 3D information, which is crucial for understanding molecular structures and also functions. While some attempts have been made to leverage external structure encoding modules to inject the 3D molecular information into LMs, there exist obvious difficulties that hinder the integration of molecular structure and language text, such as modality alignment and separate tuning. To bridge this gap, we propose 3D-MolT5, a unified framework designed to model both 1D molecular sequence and 3D molecular structure. The key innovation lies in our methodology for mapping fine-grained 3D substructure representations (based on 3D molecular fingerprints) to a specialized 3D token vocabulary for 3D-MolT5. This 3D structure token vocabulary enables the seamless combination of 1D sequence and 3D structure representations in a tokenized format, allowing 3D-MolT5 to encode molecular sequence (SELFIES), molecular structure, and text sequences within a unified architecture. Alongside, we further introduce 1D and 3D joint pre-training to enhance the model's comprehension of these diverse modalities in a joint representation space and better generalize to various tasks for our foundation model. Through instruction tuning on multiple downstream datasets, our proposed 3D-MolT5 shows superior performance than existing methods in molecular property prediction, molecule captioning, and text-based molecule generation tasks. SAM-CLIP: Merging Vision Foundation Models towards Semantic and Spatial Understanding

The landscape of publicly available vision foundation models (VFMs), such as CLIP and Segment Anything Model (SAM), is expanding rapidly. VFMs are endowed with distinct capabilities stemming from their pre-training objectives. For instance, CLIP excels in semantic understanding, while SAM specializes in spatial understanding for segmentation. In this work, we introduce a simple recipe to efficiently merge VFMs into a unified model that assimilates their expertise. Our proposed method integrates multi-task learning, continual learning techniques, and teacher-student distillation. This strategy entails significantly less computational cost compared to traditional multi-task training from scratch. Additionally, it only demands a small fraction of the pre-training datasets that were initially used to train individual models. By applying our method to SAM and CLIP, we derive SAM-CLIP: a unified model that amalgamates the strengths of SAM and CLIP into a single backbone, making it apt for edge device applications. We show that SAM-CLIP learns richer visual representations, equipped with both localization and semantic features, suitable for a broad range of vision tasks. SAM-CLIP obtains improved performance on several head probing tasks when compared with SAM and CLIP. We further show that SAM-CLIP not only retains the foundational strengths of its precursor models but also introduces synergistic functionalities, most notably in zero-shot semantic segmentation, where SAM-CLIP establishes new state-of-the-art results on 5 benchmarks. It outperforms previous models that are specifically designed for this task by a large margin, including +6.8% and +5.9% mean IoU improvement on Pascal-VOC and COCO-Stuff datasets, respectively.

RoboHop: Segment-based Topological Map Representation for Open-World Visual Navigation

Mapping is crucial for spatial reasoning, planning and robot navigation. Existing approaches range from metric, which require precise geometry-based optimization, to purely topological, where image-as-node based graphs lack explicit object-level reasoning and interconnectivity. In this paper, we propose a novel topological representation of an environment based on "image segments", which are semantically meaningful and open-vocabulary queryable, conferring several advantages over previous works based on pixel-level features. Unlike 3D scene graphs, we create a purely topological graph with segments as nodes, where edges are formed by a) associating segment-level descriptors between pairs of consecutive images and b) connecting neighboring segments within an image using their pixel centroids. This unveils a "continuous sense of a place", defined by inter-image persistence of segments along with their intra-image neighbours. It further enables us to represent and update segment-level descriptors through neighborhood aggregation using graph convolution layers, which improves robot localization based on segment-level retrieval. Using real-world data, we show how our proposed map representation can be used to i) generate navigation plans in the form of "hops over segments" and ii) search for target objects using natural language queries describing spatial relations of objects. Furthermore, we quantitatively analyze data association at the segment level, which underpins inter-image connectivity during mapping and segment-level localization when revisiting the same place. NT-LLM: A Novel Node Tokenizer for Integrating Graph Structure into Large Language Models

Graphs are a fundamental data structure for representing relationships in real-world scenarios. With the success of Large Language Models (LLMs) across various natural language processing (NLP) tasks, there has been growing interest in integrating LLMs for graph learning. However, applying LLMs to graph-related tasks poses significant challenges, as these models are not inherently designed to capture the complex structural information present in graphs. Existing approaches address this challenge through two strategies: the chain of tasks approach, which uses Graph Neural Networks (GNNs) to encode the graph structure so that LLMs are relieved from understanding spatial positions; and Graph-to-Text Conversion, which translates graph structures into semantic text representations that LLMs can process. Despite their progress, these methods often struggle to fully preserve the topological information of graphs or require extensive computational resources, limiting their practical applicability. In this work, we introduce Node Tokenizer for Large Language Models (NT-LLM), a novel framework that efficiently encodes graph structures by selecting key nodes as anchors and representing each node based on its relative distance to these anchors. This position-anchored encoding effectively captures the graph topology, enabling enhanced reasoning capabilities in LLMs over graph data. Additionally, we implement a task-specific tuning procedure to further improve structural understanding within LLMs. Through extensive empirical evaluations, NT-LLM demonstrates significant performance improvements across a variety of graph-related tasks.

Token Merging for Training-Free Semantic Binding in Text-to-Image Synthesis

Although text-to-image (T2I) models exhibit remarkable generation capabilities, they frequently fail to accurately bind semantically related objects or attributes in the input prompts; a challenge termed semantic binding. Previous approaches either involve intensive fine-tuning of the entire T2I model or require users or large language models to specify generation layouts, adding complexity. In this paper, we define semantic binding as the task of associating a given object with its attribute, termed attribute binding, or linking it to other related sub-objects, referred to as object binding. We introduce a novel method called Token Merging (ToMe), which enhances semantic binding by aggregating relevant tokens into a single composite token. This ensures that the object, its attributes and sub-objects all share the same cross-attention map. Additionally, to address potential confusion among main objects with complex textual prompts, we propose end token substitution as a complementary strategy. To further refine our approach in the initial stages of T2I generation, where layouts are determined, we incorporate two auxiliary losses, an entropy loss and a semantic binding loss, to iteratively update the composite token to improve the generation integrity. We conducted extensive experiments to validate the effectiveness of ToMe, comparing it against various existing methods on the T2I-CompBench and our proposed GPT-4o object binding benchmark. Our method is particularly effective in complex scenarios that involve multiple objects and attributes, which previous methods often fail to address. MLLM-For3D: Adapting Multimodal Large Language Model for 3D Reasoning Segmentation

Reasoning segmentation aims to segment target objects in complex scenes based on human intent and spatial reasoning. While recent multimodal large language models (MLLMs) have demonstrated impressive 2D image reasoning segmentation, adapting these capabilities to 3D scenes remains underexplored. In this paper, we introduce MLLM-For3D, a simple yet effective framework that transfers knowledge from 2D MLLMs to 3D scene understanding. Specifically, we utilize MLLMs to generate multi-view pseudo segmentation masks and corresponding text embeddings, then unproject 2D masks into 3D space and align them with the text embeddings. The primary challenge lies in the absence of 3D context and spatial consistency across multiple views, causing the model to hallucinate objects that do not exist and fail to target objects consistently. Training the 3D model with such irrelevant objects leads to performance degradation. To address this, we introduce a spatial consistency strategy to enforce that segmentation masks remain coherent in the 3D space, effectively capturing the geometry of the scene. Moreover, we develop a Token-for-Query approach for multimodal semantic alignment, enabling consistent identification of the same object across different views. Extensive evaluations on various challenging indoor scene benchmarks demonstrate that, even without any labeled 3D training data, MLLM-For3D outperforms existing 3D reasoning segmentation methods, effectively interpreting user intent, understanding 3D scenes, and reasoning about spatial relationships.

ProCLIP: Progressive Vision-Language Alignment via LLM-based Embedder

The original CLIP text encoder is limited by a maximum input length of 77 tokens, which hampers its ability to effectively process long texts and perform fine-grained semantic understanding. In addition, the CLIP text encoder lacks support for multilingual inputs. All these limitations significantly restrict its applicability across a broader range of tasks. Recent studies have attempted to replace the CLIP text encoder with an LLM-based embedder to enhance its ability in processing long texts, multilingual understanding, and fine-grained semantic comprehension. However, because the representation spaces of LLMs and the vision-language space of CLIP are pretrained independently without alignment priors, direct alignment using contrastive learning can disrupt the intrinsic vision-language alignment in the CLIP image encoder, leading to an underutilization of the knowledge acquired during pre-training. To address this challenge, we propose ProCLIP, a curriculum learning-based progressive vision-language alignment framework to effectively align the CLIP image encoder with an LLM-based embedder. Specifically, ProCLIP first distills knowledge from CLIP's text encoder into the LLM-based embedder to leverage CLIP's rich pretrained knowledge while establishing initial alignment between the LLM embedder and CLIP image encoder. Subsequently, ProCLIP further aligns the CLIP image encoder with the LLM-based embedder through image-text contrastive tuning, employing self-distillation regularization to avoid overfitting. To achieve a more effective alignment, instance semantic alignment loss and embedding structure alignment loss are employed during representation inheritance and contrastive tuning. Improving large language models with concept-aware fine-tuning

Large language models (LLMs) have become the cornerstone of modern AI. However, the existing paradigm of next-token prediction fundamentally limits their ability to form coherent, high-level concepts, making it a critical barrier to human-like understanding and reasoning. Take the phrase "ribonucleic acid" as an example: an LLM will first decompose it into tokens, i.e., artificial text fragments ("rib", "on", ...), then learn each token sequentially, rather than grasping the phrase as a unified, coherent semantic entity. This fragmented representation hinders deeper conceptual understanding and, ultimately, the development of truly intelligent systems. In response, we introduce Concept-Aware Fine-Tuning (CAFT), a novel multi-token training method that redefines how LLMs are fine-tuned. By enabling the learning of sequences that span multiple tokens, this method fosters stronger concept-aware learning. Our experiments demonstrate significant improvements compared to conventional next-token finetuning methods across diverse tasks, including traditional applications like text summarization and domain-specific ones like de novo protein design. Multi-token prediction was previously only possible in the prohibitively expensive pretraining phase; CAFT, to our knowledge, is the first to bring the multi-token setting to the post-training phase, thus effectively democratizing its benefits for the broader community of practitioners and researchers. Finally, the unexpected effectiveness of our proposed method suggests wider implications for the machine learning research community.
