MeSH Suggester: A Library and System for MeSH Term Suggestion for Systematic Review Boolean Query Construction

Boolean query construction is often critical for medical systematic review literature search. To create an effective Boolean query, systematic review researchers typically spend weeks coming up with effective query terms and combinations. One challenge to creating an effective systematic review Boolean query is the selection of effective MeSH Terms to include in the query. In our previous work, we created neural MeSH term suggestion methods and compared them to state-of-the-art MeSH term suggestion methods. We found neural MeSH term suggestion methods to be highly effective. In this demonstration, we build upon our previous work by creating (1) a Web-based MeSH term suggestion prototype system that allows users to obtain suggestions from a number of underlying methods and (2) a Python library that implements ours and others' MeSH term suggestion methods and that is aimed at researchers who want to further investigate, create or deploy such type of methods. We describe the architecture of the web-based system and how to use it for the MeSH term suggestion task. For the Python library, we describe how the library can be used for advancing further research and experimentation, and we validate the results of the methods contained in the library on standard datasets. MeSH Term Suggestion for Systematic Review Literature Search

High-quality medical systematic reviews require comprehensive literature searches to ensure the recommendations and outcomes are sufficiently reliable. Indeed, searching for relevant medical literature is a key phase in constructing systematic reviews and often involves domain (medical researchers) and search (information specialists) experts in developing the search queries. Queries in this context are highly complex, based on Boolean logic, include free-text terms and index terms from standardised terminologies (e.g., MeSH), and are difficult and time-consuming to build. The use of MeSH terms, in particular, has been shown to improve the quality of the search results. However, identifying the correct MeSH terms to include in a query is difficult: information experts are often unfamiliar with the MeSH database and unsure about the appropriateness of MeSH terms for a query. Naturally, the full value of the MeSH terminology is often not fully exploited. This paper investigates methods to suggest MeSH terms based on an initial Boolean query that includes only free-text terms. These methods promise to automatically identify highly effective MeSH terms for inclusion in a systematic review query. Our study contributes an empirical evaluation of several MeSH term suggestion methods. We perform an extensive analysis of the retrieval, ranking, and refinement of MeSH term suggestions for each method and how these suggestions impact the effectiveness of Boolean queries.

The DeepLog Neurosymbolic Machine

We contribute a theoretical and operational framework for neurosymbolic AI called DeepLog. DeepLog introduces building blocks and primitives for neurosymbolic AI that make abstraction of commonly used representations and computational mechanisms used in neurosymbolic AI. DeepLog can represent and emulate a wide range of neurosymbolic systems. It consists of two key components. The first is the DeepLog language for specifying neurosymbolic models and inference tasks. This language consists of an annotated neural extension of grounded first-order logic, and makes abstraction of the type of logic, e.g. boolean, fuzzy or probabilistic, and whether logic is used in the architecture or in the loss function. The second DeepLog component is situated at the computational level and uses extended algebraic circuits as computational graphs. Together these two components are to be considered as a neurosymbolic abstract machine, with the DeepLog language as the intermediate level of abstraction and the circuits level as the computational one. DeepLog is implemented in software, relies on the latest insights in implementing algebraic circuits on GPUs, and is declarative in that it is easy to obtain different neurosymbolic models by making different choices for the underlying algebraic structures and logics. The generality and efficiency of the DeepLog neurosymbolic machine is demonstrated through an experimental comparison between 1) different fuzzy and probabilistic logics, 2) between using logic in the architecture or in the loss function, and 3) between a standalone CPU-based implementation of a neurosymbolic AI system and a DeepLog GPU-based one.

Space-time tradeoffs of lenses and optics via higher category theory

Optics and lenses are abstract categorical gadgets that model systems with bidirectional data flow. In this paper we observe that the denotational definition of optics - identifying two optics as equivalent by observing their behaviour from the outside - is not suitable for operational, software oriented approaches where optics are not merely observed, but built with their internal setups in mind. We identify operational differences between denotationally isomorphic categories of cartesian optics and lenses: their different composition rule and corresponding space-time tradeoffs, positioning them at two opposite ends of a spectrum. With these motivations we lift the existing categorical constructions and their relationships to the 2-categorical level, showing that the relevant operational concerns become visible. We define the 2-category 2-Optic(C) whose 2-cells explicitly track optics' internal configuration. We show that the 1-category Optic(C) arises by locally quotienting out the connected components of this 2-category. We show that the embedding of lenses into cartesian optics gets weakened from a functor to an oplax functor whose oplaxator now detects the different composition rule. We determine the difficulties in showing this functor forms a part of an adjunction in any of the standard 2-categories. We establish a conjecture that the well-known isomorphism between cartesian lenses and optics arises out of the lax 2-adjunction between their double-categorical counterparts. In addition to presenting new research, this paper is also meant to be an accessible introduction to the topic.

Towards Automated Formal Verification of Backend Systems with LLMs

Software testing plays a critical role in ensuring that systems behave as intended. However, existing automated testing approaches struggle to match the capabilities of human engineers due to key limitations such as test locality, lack of general reliability, and business logic blindness. In this work, we propose a novel framework that leverages functional programming and type systems to translate Scala backend code into formal Lean representations. Our pipeline automatically generates theorems that specify the intended behavior of APIs and database operations, and uses LLM-based provers to verify them. When a theorem is proved, the corresponding logic is guaranteed to be correct and no further testing is needed. If the negation of a theorem is proved instead, it confirms a bug. In cases where neither can be proved, human intervention is required. We evaluate our method on realistic backend systems and find that it can formally verify over 50% of the test requirements, which suggests that half of a testing engineer's workload can be automated. Additionally, with an average cost of only $2.19 per API, LLM-based verification is significantly more cost-effective than manual testing and can be scaled easily through parallel execution. Our results indicate a promising direction for scalable, AI-powered software testing, with the potential to greatly improve engineering productivity as models continue to advance.

EinHops: Einsum Notation for Expressive Homomorphic Operations on RNS-CKKS Tensors

Fully Homomorphic Encryption (FHE) is an encryption scheme that allows for computation to be performed directly on encrypted data, effectively closing the loop on secure and outsourced computing. Data is encrypted not only during rest and transit, but also during processing. However, FHE provides a limited instruction set: SIMD addition, SIMD multiplication, and cyclic rotation of 1-D vectors. This restriction makes performing multi-dimensional tensor operations challenging. Practitioners must pack these tensors into 1-D vectors and map tensor operations onto this one-dimensional layout rather than their traditional nested structure. And while prior systems have made significant strides in automating this process, they often hide critical packing decisions behind layers of abstraction, making debugging, optimizing, and building on top of these systems difficult. In this work, we approach multi-dimensional tensor operations in FHE through Einstein summation (einsum) notation. Einsum notation explicitly encodes dimensional structure and operations in its syntax, naturally exposing how tensors should be packed and transformed. We decompose einsum expressions into a fixed set of FHE-friendly operations. We implement our design and present EinHops, a minimalist system that factors einsum expressions into a fixed sequence of FHE operations. EinHops enables developers to perform encrypted tensor operations using FHE while maintaining full visibility into the underlying packing strategy. We evaluate EinHops on a range of tensor operations from a simple transpose to complex multi-dimensional contractions. We show that the explicit nature of einsum notation allows us to build an FHE tensor system that is simple, general, and interpretable. Generative Logic: A New Computer Architecture for Deterministic Reasoning and Knowledge Generation

We present Generative Logic (GL), a deterministic architecture that begins from user-supplied axiomatic definitions -- written in a minimalist Mathematical Programming Language (MPL) -- and systematically explores their deductive neighborhood. Definitions are compiled into a distributed grid of simple Logic Blocks (LBs) that exchange messages; any time several expressions unify under an inference rule, a new fact is emitted with full provenance to its sources, yielding replayable, auditable proof graphs. A prototype software implementation instantiates the workflow on first-order Peano arithmetic. Starting only from the Peano axioms, GL enumerates candidate implications, applies normalization and type filters, and automatically reconstructs machine-checkable proofs of foundational arithmetic laws including associativity and commutativity of addition, associativity and commutativity of multiplication, and distributivity. Generated proofs export to navigable HTML so that every inference step can be inspected independently. We outline a hardware-software co-design path toward massively parallel realizations and describe prospective integration with probabilistic models (e.g., Large Language Models (LLMs)) for autoformalization and conjecture seeding. Principled Approaches for Extending Neural Architectures to Function Spaces for Operator Learning

A wide range of scientific problems, such as those described by continuous-time dynamical systems and partial differential equations (PDEs), are naturally formulated on function spaces. While function spaces are typically infinite-dimensional, deep learning has predominantly advanced through applications in computer vision and natural language processing that focus on mappings between finite-dimensional spaces. Such fundamental disparities in the nature of the data have limited neural networks from achieving a comparable level of success in scientific applications as seen in other fields. Neural operators are a principled way to generalize neural networks to mappings between function spaces, offering a pathway to replicate deep learning's transformative impact on scientific problems. For instance, neural operators can learn solution operators for entire classes of PDEs, e.g., physical systems with different boundary conditions, coefficient functions, and geometries. A key factor in deep learning's success has been the careful engineering of neural architectures through extensive empirical testing. Translating these neural architectures into neural operators allows operator learning to enjoy these same empirical optimizations. However, prior neural operator architectures have often been introduced as standalone models, not directly derived as extensions of existing neural network architectures. In this paper, we identify and distill the key principles for constructing practical implementations of mappings between infinite-dimensional function spaces. Using these principles, we propose a recipe for converting several popular neural architectures into neural operators with minimal modifications. Retrieval-Guided Reinforcement Learning for Boolean Circuit Minimization

Logic synthesis, a pivotal stage in chip design, entails optimizing chip specifications encoded in hardware description languages like Verilog into highly efficient implementations using Boolean logic gates. The process involves a sequential application of logic minimization heuristics (``synthesis recipe"), with their arrangement significantly impacting crucial metrics such as area and delay. Addressing the challenge posed by the broad spectrum of design complexities - from variations of past designs (e.g., adders and multipliers) to entirely novel configurations (e.g., innovative processor instructions) - requires a nuanced `synthesis recipe` guided by human expertise and intuition. This study conducts a thorough examination of learning and search techniques for logic synthesis, unearthing a surprising revelation: pre-trained agents, when confronted with entirely novel designs, may veer off course, detrimentally affecting the search trajectory. We present ABC-RL, a meticulously tuned alpha parameter that adeptly adjusts recommendations from pre-trained agents during the search process. Computed based on similarity scores through nearest neighbor retrieval from the training dataset, ABC-RL yields superior synthesis recipes tailored for a wide array of hardware designs. Our findings showcase substantial enhancements in the Quality-of-result (QoR) of synthesized circuits, boasting improvements of up to 24.8% compared to state-of-the-art techniques. Furthermore, ABC-RL achieves an impressive up to 9x reduction in runtime (iso-QoR) when compared to current state-of-the-art methodologies.

Towards Trustworthy Machine Learning in Production: An Overview of the Robustness in MLOps Approach

Artificial intelligence (AI), and especially its sub-field of Machine Learning (ML), are impacting the daily lives of everyone with their ubiquitous applications. In recent years, AI researchers and practitioners have introduced principles and guidelines to build systems that make reliable and trustworthy decisions. From a practical perspective, conventional ML systems process historical data to extract the features that are consequently used to train ML models that perform the desired task. However, in practice, a fundamental challenge arises when the system needs to be operationalized and deployed to evolve and operate in real-life environments continuously. To address this challenge, Machine Learning Operations (MLOps) have emerged as a potential recipe for standardizing ML solutions in deployment. Although MLOps demonstrated great success in streamlining ML processes, thoroughly defining the specifications of robust MLOps approaches remains of great interest to researchers and practitioners. In this paper, we provide a comprehensive overview of the trustworthiness property of MLOps systems. Specifically, we highlight technical practices to achieve robust MLOps systems. In addition, we survey the existing research approaches that address the robustness aspects of ML systems in production. We also review the tools and software available to build MLOps systems and summarize their support to handle the robustness aspects. Finally, we present the open challenges and propose possible future directions and opportunities within this emerging field. The aim of this paper is to provide researchers and practitioners working on practical AI applications with a comprehensive view to adopt robust ML solutions in production environments.

Towards Neural Synthesis for SMT-Assisted Proof-Oriented Programming

Proof-oriented programs mix computational content with proofs of program correctness. However, the human effort involved in programming and proving is still substantial, despite the use of Satisfiability Modulo Theories (SMT) solvers to automate proofs in languages such as F*. Seeking to spur research on using AI to automate the construction of proof-oriented programs, we curate a dataset of 600K lines of open-source F* programs and proofs, including software used in production systems ranging from Windows and Linux, to Python and Firefox. Our dataset includes around 32K top-level F* definitions, each representing a type-directed program and proof synthesis problem -- producing a definition given a formal specification expressed as an F* type. We provide a program-fragment checker that queries F* to check the correctness of candidate solutions. We believe this is the largest corpus of SMT-assisted program proofs coupled with a reproducible program-fragment checker. Grounded in this dataset, we investigate the use of AI to synthesize programs and their proofs in F*, with promising results. Our main finding in that the performance of fine-tuned smaller language models (such as Phi-2 or StarCoder) compare favorably with large language models (such as GPT-4), at a much lower computational cost. We also identify various type-based retrieval augmentation techniques and find that they boost performance significantly. With detailed error analysis and case studies, we identify potential strengths and weaknesses of models and techniques and suggest directions for future improvements.

MgNO: Efficient Parameterization of Linear Operators via Multigrid

In this work, we propose a concise neural operator architecture for operator learning. Drawing an analogy with a conventional fully connected neural network, we define the neural operator as follows: the output of the i-th neuron in a nonlinear operator layer is defined by mathcal O_i(u) = sigmaleft( sum_j mathcal W_{ij} u + mathcal B_{ij}right). Here, mathcal W_{ij} denotes the bounded linear operator connecting j-th input neuron to i-th output neuron, and the bias mathcal B_{ij} takes the form of a function rather than a scalar. Given its new universal approximation property, the efficient parameterization of the bounded linear operators between two neurons (Banach spaces) plays a critical role. As a result, we introduce MgNO, utilizing multigrid structures to parameterize these linear operators between neurons. This approach offers both mathematical rigor and practical expressivity. Additionally, MgNO obviates the need for conventional lifting and projecting operators typically required in previous neural operators. Moreover, it seamlessly accommodates diverse boundary conditions. Our empirical observations reveal that MgNO exhibits superior ease of training compared to other CNN-based models, while also displaying a reduced susceptibility to overfitting when contrasted with spectral-type neural operators. We demonstrate the efficiency and accuracy of our method with consistently state-of-the-art performance on different types of partial differential equations (PDEs).

Lean Meets Theoretical Computer Science: Scalable Synthesis of Theorem Proving Challenges in Formal-Informal Pairs

Formal theorem proving (FTP) has emerged as a critical foundation for evaluating the reasoning capabilities of large language models, enabling automated verification of mathematical proofs at scale. However, progress has been constrained by limited datasets due to the high cost of manual curation and the scarcity of challenging problems with verified formal-informal correspondences. We propose leveraging theoretical computer science (TCS) as a scalable source of rigorous proof problems, where algorithmic definitions enable automated generation of arbitrarily many challenging theorem-proof pairs. We demonstrate this approach on two TCS domains: Busy Beaver problems, which involve proving bounds on Turing machine halting behavior, and Mixed Boolean Arithmetic problems, which combine logical and arithmetic reasoning. Our framework automatically synthesizes problems with parallel formal (Lean4) and informal (Markdown) specifications, creating a scalable pipeline for generating verified proof challenges. Evaluation on frontier models reveals substantial gaps in automated theorem proving: while DeepSeekProver-V2-671B achieves 57.5\% success on Busy Beaver problems, it manages only 12\% on Mixed Boolean Arithmetic problems. These results highlight the difficulty of long-form proof generation even for problems that are computationally easy to verify, demonstrating the value of TCS domains for advancing automated reasoning research.

PyGlove: Symbolic Programming for Automated Machine Learning

Neural networks are sensitive to hyper-parameter and architecture choices. Automated Machine Learning (AutoML) is a promising paradigm for automating these choices. Current ML software libraries, however, are quite limited in handling the dynamic interactions among the components of AutoML. For example, efficientNAS algorithms, such as ENAS and DARTS, typically require an implementation coupling between the search space and search algorithm, the two key components in AutoML. Furthermore, implementing a complex search flow, such as searching architectures within a loop of searching hardware configurations, is difficult. To summarize, changing the search space, search algorithm, or search flow in current ML libraries usually requires a significant change in the program logic. In this paper, we introduce a new way of programming AutoML based on symbolic programming. Under this paradigm, ML programs are mutable, thus can be manipulated easily by another program. As a result, AutoML can be reformulated as an automated process of symbolic manipulation. With this formulation, we decouple the triangle of the search algorithm, the search space and the child program. This decoupling makes it easy to change the search space and search algorithm (without and with weight sharing), as well as to add search capabilities to existing code and implement complex search flows. We then introduce PyGlove, a new Python library that implements this paradigm. Through case studies on ImageNet and NAS-Bench-101, we show that with PyGlove users can easily convert a static program into a search space, quickly iterate on the search spaces and search algorithms, and craft complex search flows to achieve better results.
